Depends whether it was a 'Set' ship, such as the Multi-Missions or Romulan Warbirds, then it's in your inventory. Sometimes if you buy a bundle, you have to also 'claim' it from the relevant 'Tier' tab in the ship store...... and finally, make sure you have at least 1 space in your inventory and your 'Overflow' is empty so the system can process the transaction correctly.

You can't add a hangar to a ship, it either has hangars or not. If you mean equip a hangar pet into a hanger, its the same as changing out equipment or weapons.
Some ships if bought in a 2 or larger Pack, simply unlock the ships from the CSTORE; however you still have to find the individual ship to Claim, and then open the box in inventory.
CSTORE purchased ships can always be reclaimable, and if you earned Mastery, it should remember where you left off.

I meant shuttlebay, not hangar. It's a Temporal cruiser. It's the one that looks like the Enterprise-J but has 4 nacelles.
The shuttle that you fly yourself for certain missions and TFOs is a separate ship you select when you go to the ship manager, you don't load it into your main ship. (Assuming you own a shuttle or fighter.)
Go to the ship selector person and look at the bottom of the left hand side to see which of your small craft is set as the active small craft. It also shows up under status.
If you mean shuttles you launch in combat, your ship needs a hangar bay to add those.
