Been thinking about this for a while, Do you think unlockable Beam up/down effects would be a good thing? so for instance as a Liberated Borg you could equip yourself and your boffs with the Beam up effect of the Borg? or any of the other species ingame like the Cardassian Beam up effect?

I would love this, along with being able to select what devices you use, like combadge or communicator. What tricorder and such. But I think they said its a limitation of what faction you are? Not sure. I know the Disco versions are borked. Been reporting the bug for months.
The devs have said all of the effects are locked to the faction and it would not be easy to make them changeable.
It's a shame...to bad they couldn't tie it to ship at least. Would make lock box ships a little more valuable...
Well how they explained it is that it's heavily integrated to your character (well what faction your character is) and disentangling it from that would mean a lot of work for the devs.

Oh I know...I've seen it, unless they changed it I remember playing as a Romulan and using Fed boffs would beam them up using Fed transporter effects.

Yeah, it's basically an emote triggered by certain actions. But since it's not selected by the player it isn't customizable.

The way it works is that each character (be they PC or NPC) have a faction tag associated with them and that tag tells the game what animations to use with that character. With prebuilt NPCs that tag seems to be at least semi-related with the skin they have since back in the foundry there was a way to get Fed NPC to use the TOS transporter effect by giving them TOS skins, however that didn't work for custom made assets just the prebuilt ones.
So why your boff use the Fed beaming effect is that faction tag for that character was "federation", oh and incase you're wondering there's 3 romulan republic associated tags, one for "neutral", one for "Fed allied" and one for "KDF allied", the Foundry had access only to the first so we couldn't make NPCs with the allied costumes as those were locked to other 2 tags.

They changed that in 2016. Turned out it wasn't too much work after all, as soon as their shiny new TOSFed faction was in danger of getting the multicolor beamouts, instead of just us lowly romulans.
I've no doubt if they thought selling custom transporter effects would make a profit that'd stop being "too much work" pretty fast, too.

Sure, if you expect to make more than enough income to cover costs of adding the item to the store and paying for development, QA, and maintenance then perhaps it's no longer too much work. Except even then you have to look at what else the developer and QA person could be doing instead with that time.

Ahh, well I haven't really mixed and matched since then since it kinda irked me having the different effects.

This could be slightly different since it's an NPC / temporary ally, but at the end of the new mission my character and boff beamed up to my ship using normal fed effects, but Burnham used ST:D beam effects even though we were going to the same ship.

I think it would be worth having a single dev work on only if / when they have a little free time on their hands or as an optional OT only project. I have little doubt that, if priced correctly, things like Enterprise, TOS, TMP, TNG, Romulan, Klingon, Borg, Dominion, etc beaming effects would sell well (existing ones would obviously only sell to factions that don't use them by default). They could even put Q's flash effect in as a lockbox or lobi store exclusive beaming effect. Same thing for the UI design.

That's fakery. They did that by using cutscene beamouts instead of the regular ones. It can happen to TOSfeds too. The trick is that they programmed TOSFeds to NOT have their boffs do the beaming animation at all. If the game does use the beaming animations it'll still mix them.
Or sometimes it bugs completely and uses the 2409 beaming effect for the entire TOSFed team.
