Hanger pets and the new mission layouts

Being thrown directly into combat and scene change with out hanger pets already deployed from the last scene in some ships where the pets are more then half the potential of the ship =.= It's like these new mission layouts were done with out carriers in mind. Granted there is only a tiny handful of ships that fall victim to this which their number and less use likely doesn't justify a change in mechanics behavior.
