So, I cannot progress through more missions until I reach Romulan T-2 rep. I can rinse and repeat everything, but it seems like the "streamline" of the adventures has brought me to a stand still. Now, red alert and TFOs are cool and all, but I'd really like to do something else other than alerts and TFO's while I wait 24 hours a wack for my rep to advance.
Anyone else hitting dead ends with the new system?
What are you talking about? Missions were de-coupled from the rep tiers ages ago.
Yeah, you should be able to queue up for any of the little side missions tied to New Romulus irrespective of rep progress. And if all else fails, skip it. Every mission except the wrappers which have you proceed to a single contact are skippable now.

The only issue I've had is that I can't complete the Breen set in my AOD alt because the last map isn't there or something. I've had no issue at all with any of the other missions, excluding Sompek of course.

Nope, says I have to have T2 Romulan to do the Shuttle mission. Aside from that, Dyson Sphere says I have to drop a quest I don't have and cannot acquire...
I cannot acquire new episodes because I cannot hail D'Tan util the other series is finished. Although it does seem that my experience is uncommon or unique.
May I ask, what "shuttle mission" exactly, there's at least 2 of those. Also what faction are you playing on? Honestly I've reach the Delta Rising storyline on my AoD toon and yet to hit any major blocks.

When I try to play the New Romulus episodes "Warehouse" and "Shuttle Codes", there is a dialogue option for "Why can't I <enter, play, etc.>?", and the response is (paraphrasing) "You must have achieved Level X in the Romulan Reputation system before you can complete this".
Which is funny, if you consider the old New Romulus level requirements were far below level 52 previously. So I don't know WTF happened, but something *did* happen.

This issue you experience is part of the 'exciting streamlining' of the storyline.
The 'Secret Shuttle Codes' was a part of the Romulan reputation system T2. Also 'Web Access' count for T3 and 'Secrets of the Ancients' for T5.
These assignments were activated by the reputation system and could only be completed by playing the missions 'Mountain Base', 'Overgrown Caves' and 'The Power Source'.
This is completely different now.
For now to complete 'Secret Shuttle Codes' you have to replay the mission 'Mountain Base'. When all opponents are defeated, do not leave the map. After a few seconds, a 'popup' will appear next to the shuttle to view a 'movie'. After that a 'popup' with 'Submit ...' appear. This complete 'Secret Shuttle Codes' mission and you can leave the map.
This also applies to 'Overgrown Caves' > 'Web Access' and 'The Power Source' > 'Secrets of the Ancients'
In order not to play every mission twice, you can do the following:
When, for example, you accept the mission 'Mountain Base', skip the mission in the episode journal. This keeps the mission in your 'Progress' list.
After that you get the 'Hail' option for 'Secret Shuttle Codes' and 'Hail' the mission. Now you do 2 missions in 1 time.
This also applies to the other two (Overgrown caves and The Power source)
was able to finish the line with all quests done now, but arived this dead end regarding "auto receive". can't get some missing missions from NPC/available or elsewhere possibly as a result. (continued the line without full reps and without auto receive. was prepared to do things more than once, it was more for exploration/checking)

Have you played the previous mission in the series ("Hidden Camera")? That is required. Unfortunately I can't test the mission without romulan rep, because I have no toons with 0 romulan rep.
In any case "Warehouse" can be skipped in the episode list just like most missions.
Just an update on a char of mine
Messed around with Lal (level 47 new delta fed, finished all NR line) and suddenly it has 4 new NR area quests in available tab after it didn't (it didn't have even after completed the NR line. The 4 include now, for this char, vestham too. though, beside the 3 of atlay, phaeos and hawel.)
What I did is NOT recommended as it caused TROUBLES but noting in case it helps. The following steps were done AFTER I already have (from 1st day after AoD hit) access to all "official lines' missions" in main tab and had the TFO skipped and taken/done to no avail.
So, ~yesterday, I dropped mission (some were at level 32) and retook. retook was sometimes VERY problematic. Some dialogue boxes just blinked and closed until I tried again and again, or even further dropped more quest/retook others and some such mess. (HENCE I said it's not recommended) Note that some quests appeared as being given TWICE. I took the upper version and then the other option disappeared. I don't remember which quests those were, but melting pot, temporal front maybe? were some of those.
After done, I checked available tab, and saw the new NR quest.
This approach (while risky, I still was in a mood to try it) for my other level 65 char, new delta KDF gorn, which had finished the NR line and T5 too, didn't help. However I think now he can REplay breen missions which were disappeared after last patch... IF I RECALL CORRECTLY.
My most problems are though nimbus replay-ability and NR "optional" collecting quests.
