Surely someone could figure out a way for me to run a mission that begins where my character already is without having to leave and come back?
It's because the episode uses a Mission Map version of DS9, not the Social version.

Above comments notwithstanding, it would obviously be possible to add interacts that would transfer the player directly from the social map into the mission map. Not likely they'll actually do that, though.

Yes--it happens on a number of missions and it seems to me like they could designate a door to transition from the social map to the instance map. As far as @echatty suggests, well, it's one of those things where one doesn't just transport out to the ship--it's to the ship, to the sector...but even as a "it's the journey, not the destination" sort of person, I find it annoying. If all it took was a quick badge-slap to the ship--but it doesn't.
