The trench run is the second most annoying part of it, after a few times, I'm seriously considering just waiting near the trench until the fastest player gets to the door and then just click the dialogue option to teleport.
It would be nice if that part could be traded for the big ship battle instead.
And seriously, we're in space, why not just fly around the ship and go for the port directly?
Why would you approach it from the front, fly through all the weapons when you could just go to the unguarded door on the other end?
The ? cores is why I'm playing this on a different character then I normally would, the only one who has Science Team to clear the debuff when the triggerhappy players fail to check their targets.

No need that is why its such a terrible section of the map. Its a multiplayer map designed for 1 person to fly down a set path while the others wait. Shooting things doesn't do anything but waste more time. The shooting element it just to distract players rom how badly the map is designed.

I had some thingies left over from the last event, so completed it today. My other characters can do the bonus daily rep, but no one seems to have access to the console itself in the reputation/reclaim stores. Looks like they can all slot the project to submit the 14 doo-hickeys in addition to the bonus once-per-day.

The trench run is completely optional, as stated before, there's no reason to fly down it shooting at the Voth ship at all.
I've seen no evidence of shielding, when we zap the hull, it comes apart.
The same applies to the door, there is nothing protecting it when starships skip every single part of the run and go at it directly.
There aren't even any weapons emplacements or shield generators protecting it!
Which is why they should just drop it from the queue in favor of something that is more meaningful gameplay.
As it stands now, all the trench run does is waste time before we get to the good part.

You seem to be confusing gameplay with story. The STORY is that we're flying around shooting things to soften it up before we blow the hull open. Whether the game actually forces you to do that is another matter.
The problem is there is no longer any gameplay. There used to be in the original years ago before it was removed. Now the goal of that section of the map is 1 player flying from Point A to Point B without any choices or gameplay while the other players sit and wait. That's a terrible design for a multiplier game/map.
The story is fine, there is no reason why the gameplay has to have been dumbed down so much that its pointless. More so when it used to require team work and used to be fun.
Who came up with the idea of lets make a mission that requires 5 people. Now lets make the map objective 1 player fly down a set path, lets remove all the path options and choices and make the other 4 people do nothing.
And out of the 5 runs I did only one group bothered about the 100HP bonus..So it seems pointless even keeping that as most just ignore the bonus and want to get it over with..
they should remove the trench part... just start the mission with the hull blasted apart and you flying in... thats it. then do the hanger to rescue the ships, then to fight the dread then go start to core...
When it comes to a task I am repeating every day for 14 days, I stop caring about story details and go into goal achievement mode. The same applies to Reputation queues.
In this specific case, it's Complete Queue, get Daily Token.
However, even given that, that's why I think the big ship battle would a better replacement for the Trench Run, because it can't be avoided and there is a reason given.
It is stated that the big ship is guarding an access lock, won't move and is sending a command signal that is keeping the mechanism closed that will be deactivated if the ship in question is destroyed.
Also, I found that battle more interesting/challenging, if I'm paying attention in a random queue, then it's indicative of an enjoyable experience.
Also, the main reason I resent the trench run is the haphazard nature of the slowdowns/speedups.
At times I'll be using Voth Fortress Effect to turboboost down the trench, then get debuffed by something (probably one of those plasma flumes) which brings my ship back down to Red Alert speed.
And there's a scripted slowdown above each of those defended shield cores, I keep my Full Impulse power on standby because I know I have to boost over those when they appear.

The event has some extension days, so depending on how close you were to the 14 tokens, it is possible to miss a couple of days and still complete it.
From memory, I think there are 7 additional tokens that can be acquired after the required 14 are used.
If you started on day one, 4 more runs should complete the assignment, starting tomorrow (Monday 19th).
And I smiled at the sudoku comment, I find observation tests of reading amusing.
Mostly because people keep missing them.
I think there's a psychological principle that if a word is close enough, the literary processing centres of the brain read it as the other word, even if it isn't.
Its only someone who is really paying attention who will notice the discrepancy between what they read and what is inferred.

The Console is...okay, I guess. What I'm after is the 50K Dil and the Bonus Marks. I am PUGging this Event multiple times daily for the unexpected reward - Bonus Reputation Marks with minimal time committment. Even after I complete the Event turn in, I intend to keep PUGging to get as many of Reputation Marks as I can before the event ends.
Would I prefer this Event to be the old version of this mission? Yes. I have completed destroying 100% of the HardPoints on both Normal and Advanced. To see if doing so rewards additional Marks. It does not, sadly. Something which I enjoyed playing has been dumbed down to a race/obstacle course. I understand why Cryptic did this. But I disagree with their choice.

For the simple reason every other mmo I played works like that (including Champions Online) and I stopped playing them all because I couldn't tolerate going through a queue and getting no reward for time invested.
And the old system was not that different, it was still a case of "complete queue, get prize".
Well, technically "complete queue, maybe get prize".
So I have the opinion that this version is superior because the prizes are guaranteed, that won't change, so case closed.
For the record, depending on the items available, I will play the Reputation longer then 2 months, to obtain the set items and kit modules if they are suitable for my builds.
Or sometimes even just to get an interesting new visual (either player/BOFF costume or ship shield).

The problem now is that the game is about lazily grinding the same activity for two months after every major update to get the reward you want and then you log out untill the next big update. At least back in the old system there was an incentive to keep playing for the hope that RNGsus would smile upon you. Ironically the old system was much more rewarding to the time, effort, and skill of the player.

Again, see above. Those "garunteed rewareds" are worth very little while the rare RNG items like lockbox and RND pack ships can be valued as high as a trillion EC. Might I also add that what you are doing is not promoting skill, work and investment but instead promoting lazy speed runs, griefing, and exploits to cheat the system in order to get that daily reward. Then log off for the day, rinse, and repeat.
How is that any different than running KA 20 times hoping to get a tech drop? People got it done as fast as they could any way they could. Some of them never got any reward for it.
You know the hallmark of any intellecually stable argument is when someone declares themselves the winner and that the matter is "case closed".
Call it practical experience of being a veteran forumite, I've been in so many discussions where it's all about the one player wanting other players to support their viewpoint instead of having their own opinions.
And that's why I stated this discussion is over, because when I sense a topic is potentially going to end in a flamewar, I prefer that the subject is dropped so the thread doesn't get unpleasant/derailed.
