^She never lives in any of my playthroughs simply because she bails without keeping her end of the bargain and tries to use the swarmers to kill us while she escapes.

Actually, I let her live, because I do not think it is my job to do vigilante justice. But I'd sure like to arrest her - which can never happen, because in many universes she died.
As for the mission: first time it was a real PITA, knowing about Aceton Assimilators later on made it a cakewalk. Especially those annoyed thingies after you freed our Ferengi friend, drop it and watch the carnage. But don't forget that many options (crafting on your main as an example) are not available to new players arriving at this mission through standard gameplay.
Always replace the free beam array on your shuttle with a store-bought one; it can be upgraded to Mk-12 when you reach Lv 50. Only the store-bought beams, for some reason.
Replaying The Vault can also get Rare-quality Shuttle weapons, beams and dual cannons.
Yeah, but how often do you want to replay a mission when you're new to the game? You want the story to go on, don't you? And at this point you hardly had to worry about loadouts, odds are your ship still has a Mk II console you once got, and a nice rainbow beam cannon torp mix.
As for the first part: free stuff can usually not be upgraded. But yeah, the store items, which I never used, should be enough here.
