If the 2.5% proc was removed from energy weapons, then generally speaking, all energy weapons would basically be the same. The one exception that I can think of would be anti-proton weapons which has [CrtD] instead of a 2.5% proc.
Assuming the same quality, Mk level and type of energy weapon (beam array, dual heavy cannons, turrets, etc.), all energy types does the same amount of damage. The best way to improve damage is by increase the Mk level. Going from Mk XII to Mk XIV without even increasing the weapon's quality (rarity) the base damage increases by about 50%.
