I have a similar situation that I reported in the Bug section. I completed all the missions on Kobali Prime on one of my characters prior to Season 13, the next mission is supposed to be Dragon's Deceit. But that mission and all the other Delta Quadrant missions after it are greyed out.
Used to be you only needed the Kobali initial clearing Mission to advance the rest of the Delta Arc. You never needed to complete the entirety of Kobali. Looks like they scr*wed things up with this in and out of the Kobali Arc in the Delta Arc.

I played "Kobali Prime Act I and Act II" last night. I had a problem with getting from "Act I" to "Act II" as well. The problem seems to be that "Data Recovery" is connected to both Acts. Originally, it was part of "Act II", but is now in "Act I". You need to make contact with Q'Nel to accept "Act II" BEFORE you can do "Data Recovery", then contact Hanchon Jetanian. Accepting the missions from the UI don't seem to trigger it either. You have to go to Kobali City and make contact with Q'Nel in person to have the missions properly register as being accepted.

When they reduced the Level requirements for the Delta Arc they royally scr*we'd up Kobali Prime. When you moved from the Upper Hillside Base to the initial 'At the Gates' location your effective fighting Level changes THREE times in that 500 or so Meter run. And when you go and turn in 'The Last Stand' Mission to Q'Nel you are now at Level 51.
A replay of 'Our Chance for Peace' yields exactly ONE XP.

Before the rescale you could get around 700 XP on a replay. It is a no combat mission but why allow a replay if that is all you are going to award. It's like the one Mark award for the secondary payout from the Borg Red Alert for a Reputation that has already taken the Daily. Should be 10.
