So, I was looking traits and I notice Starship. I didn't know I already had one until I look at Wiki.
Apparently it was a Starship as wiki says. I NPC the box thinking it would waste my ship slot and as it carries less weapon slot than my Star Cruiser.

Tier six ship come from the C-store, the lobi store, from lockbox prizes, can be purchased on the exchange, and are offered several times a year as rewards for in-game events.
You have a pretty good number of ship slots, so opening the ship box now shouldn't be a problem. You can store less desirable ships in your drydock slots also.
Note: Only Tier 6 ships (EXCEPT Fleet T6) give you a Starship Mastery Trait when you level them up. T1 - T5u ships (and T6 fleet ships) do not teach you a mastery trait. You can see the mastery trait for any T6 ship by going to the wiki.

Admiralty Ship System:
All ships T1 - T6 including Fleet ships do give you an Admiralty card if you own them on or after level 52. It is worth opening boxes for the A-S-S card even if you can't get a Starship Mastery Trait.
All regular ships that you use in this game are Starships. The Support Cruiser that you linked is a Tier 3 ship that you received as a reward for playing the Temporal Ambassador episode. Tier 3 ships are meant for players between level 20 and level 30, while your Star Cruiser is a Tier 5 ship meant for players level 40 and above. If you unpacked that box, it would take up one of your ship slots. Starships and small craft, like shuttles and fighters, all take up one of your ship slots when you commission them. You get a free Starship at levels 10, 20, 30 and 40, and can get one at level 50 with the proper amount of subscribed time/lifetime subscription. You can also get more Starships from the Anniversary, Summer and Winter events. You can also purchase Starships from the C-Store (cash shop) in-game. Finally, you can get new Starships from a lockbox, Promotion package or the lobi store, or purchase the ones from those 3 sources from other players in-game. Tier 6 ships have Starship traits that you can unlock by using that ship in space combat, where your xp for enemies destroyed will be reflected with Starship Mastery xp.
As an aside, every ship that you commission should give that character an Admiralty card representing that ship that is for use in the Admiralty system once you reach level 52. Don't worry if you deleted that Support Cruiser box because it is easy to get another by simply running the Temporal Ambassador episode again.
2 - Yes, shuttle do take up a starship slot. However, when you are told to requisition a shuttle in one of the missions in the game, you will be given a free starship slot. Purchasing additional shuttles will not give free slots.
3 - Starship Traits come from two sources; T6 Starships and lock boxes. All T6 starships have a specific starship trait (except T6 fleet starships), they do not come with random traits. Some starship traits can be random drops from lock boxes which can be listed on the Exchange for other players to buy. But there are restrictions.
If a starship trait only exists for one faction because the other factions do not have a C-Store ship with that specific starship trait, then there is likely a "Starship Trait" pack that can drop from a lock box. An example, is Reciprocity. The only starship with that trait is the Federation T6 Phantom Intel Escort. If you want a KDF or Romulan faction captain to have that trait, then you need to get it from a starship trait pack.
If you want Reciprocity for a Federation captain, then you must buy the T6 Phantom Intel Escort. There are no starship trait packs with the Reciprocity trait that a Federation captain can open.
4 - If you want more starships, then you either need to buy them from the C-Store, open lock boxes for the small chance to get a "grand prize" T5 or T6 starship, purchase them from the Exchange, or participate in the 3 events during the year where you can grind for a free T6 starship; Anniversary, Summer and Winter events. Note many older lock boxes will reward "T5 Mirror" starships, these are not considered "grand prize" ships.
Starships listed in the C-Store cannot be purchased from the Exchange. Starships that are random drops from lock boxes cannot be purchased from the C-Store.
4a - If you want more starship slots or dry dock slots, then you need to purchase them from the C-Store.
All starships have Admiralty Cards to be used in Admiralty missions. Since these are "cards", they do not use starship slots. They are similar to Duty Officer (Doff) missions, but only for starship. Admiralty missions become available to character who reaches level 52 and it is at that point you will get an Admiralty Card for all starships that are currently active (meaning they occupy a shipslot) or are inactive (meaning dry docked). If you dismiss a ship before reaching level 52, then you will not get an Admiralty Card for that ship.
For example, if you dismiss the T1 light cruiser that all Federation faction character get at the start of the game before you reach level 52, then you will not get an Admiralty Card for that T1 starship unless you spend 5,000 refined dilithium to purchase the ship.
Next ship will be a Vorgon ship, probably the Vorgon cruiser (i hope is the Battlecruiser, because is pretier), as they gave away the Destroyer.
So, I should just unbox the ship then dimiss it right? The admiralty card should stay permanently in admiralty. So basically I don't really have to keep the ships flooding my slot?
If you unbox a ship from an actual box and dismiss it, it's gone unless you re-buy it! Don't dismiss a lockbox ship if you can help it. Only dismiss C-store or Summer/Winter ships since they can be reclaimed.
And no, Admiralty Cards CAN get 'lost', I've had it happen to some of my C-store ships I dismissed. I had to reclaim them to get them back. Thankfully, this has not happened to any 'one time' ships I have... but then I also have not dismissed any of them either.
If you dismiss a box ship, like a cheaper Mirror Universe ship, I'd take a screenshot of it in your hanger as proof, just in case your Admiralty Card goes away.
