Turns out that one can break the last part of this mission by beaming up to one's ship the "regular" way, rather than by taking the popup dialogue prompt. I ended up in an empty system, just me and the planet, with an objective to "Answer Hail" but no hail to answer. Now I gotta do the whole thing over again...
