am i able to upgrade my hangar pets on the presidio command cruiser from the dil store? hate to spend 40k dil to find out.

You can buy better pets from the Dilithium store or from fleet starbases/holdings.

Dilithium store has advanced versions, fleet holdings have elite versions.
There are also two reputations that offer hanger pets, Nukara and Romulan reputations.

Only certain types of pets can be used on the Presidio though, so just check what you want first.

thanks. it appears my ship is the flight deck variety so will look for those.

You should be able to use any 'fighter', 'shuttle', or 'runabout' style pet (for Federation hanger pets) - this includes on the reputation system Scorpions and Widows. The frigate style pets tend to be much more limited to dedicated carrier types.
