Keeping in mind that the Aux Cannons are "phaser" type, don't get [pen], and therefore relatively... middling... per the DPSers of minmaxxia, about the only "benefit" to them is that you can run the "traditional" max-weaps and either good engines/shields dumping other power level and aux, but use weapons as a dump and still have decent amounts of aux, even with drain.
Leech, of course, offsets the drain fairly well, especially with a lot of drainx backing them, and remember to play "overcapping games" with aux power (so use like the Kobali or Solanae cores that gives permanent aux cap raises, etc. etc.)
Personally, I think they can make an enjoyable... diversion build... from the standard beamboat or torpboat, but won't be a DPSers dream, even as a Sci with lots of Sci magic...

As they consume aux (obvs), it also means you won't have enough aux to also be effective in exotic damage/science stuff at the same time. So it depends on whether you want science stuff aswell.
The can probably be made to work, but torp/exotic particle builds with Science Vessels are more advisable. And then you use your weapon slots either for torpedoes or for energy weapons that complete item sets and have no place for Aux Phasers.

@tunebreaker is right, the vesta makes an excellent torp boat. But I've found the aux cannons to be pretty decent too. The beauty of them is you can pretty much ignore weapon power and shove all you've got in to aux and the other systems, but yet still have a highly effective energy weapon attack. Aux power is still important for your science attacks but if you've got a leech console slotted you'll have no issues there. In fact even without a leech I've never noticed a big power management problem. With the right warp core you can have 135 power in aux as well, so even less reason to worry.
I used to run my vests with a pair of aux cannons and the gravimetric torp. Shoot a grav well, then CSV into the trapped enemies and finish with a torp spread for the vortex of death™ finishing move.
