Is there a way to put the game into HD the same way you can with some for the GameCube, Wi with the dolphin emulator. Is there any free and open-source things that would do the same?
Emulation is for you to be able to play old console games on a PC, this is already a PC game and one that's constantly updated at that.

I think the emulation part was in reference to how some emulators can upscale the graphics of older games.
If it's a troll it's not a very good one, so I'm more inclined to believe there's something wrong with the OP's graphics settings and they just always thought that's what it's supposed to look like.
The game unofficially supports up to 2560x1440 resolution.
There is no option to select that resolution with a monitor that supports that resolution though. The game defaults to that resolution when playing in full screen mode though. Technically, the game may unofficially support 4K monitors, but I have not seen any comments of anyone playing on a 4k monitor with full resolution.
Can't really help you out unless you provide screenshots or a better explanation of what you are see and what you are expecting to see. Also, be aware that when playing the TOS missions on a AoY captain, there is a film grain that is automatically applied and cannot be disabled. It is part of the nostalgia because Star Trek TOS was filmed back in the 1960's and film can degrade over time.
I wonder... If Cryptic were to do story arc around the ST:TMP era, would they use "cigarette burns" when changing maps? A cigarette burn is term from the film industry to cue when a new reel is needed to be spliced in. It would generally appear as a black dot in the upper right hand corner when watch movies in a theater.

Oh okay... I was relying on comments made by other players who stated they have a 2560x1440 resolution monitor, but did not have an option to select that resolution. Perhaps it was either a recent addition or it was a driver issue.
That is true, I occasionally use it for screencapping. For example this one at renderscale 4 (1440p x4/10240x5760). Won't go higher than 4 though without crashing the game, I'm guessing runs out of gfx memory or something (4GB for me).

They never were and have never been called "cigarette burns". Don't believe anything you are told in movies...
They are called cue dots or cue marks, sometimes changeover marks and were used to indicate to the projectionist the end - 8seconds ( motor start) and end -1 second (changeover) between reels loaded on different 35/70mm projectors.

Or maybe the OP thinks anything less than photo-realistic graphics needs a mod, even if that wouldn't fit the art style.
But to answer the question: no, you can adjust settings but you can't install a "high rez texture mod" or suchlike.

The game looks good. I was just wondering if there are ways to make it look better on my end

Most people only use this mode for screenshots, and may occasionally cause problems with crashing, but I've seen videos of it and it looks nice.
Is there any way to make that stick? It seems to reset to 1 when changing instances for me, same with FOV.

Turn off anti alias, then type /renderscale 2.0
That will double the texture resolution. It goes up to, I believe, 300% (3.0) and you can do it in increments like 2.5 for 250%, etc.
