2, 3, and 4 digit registries are only allowed on the ships that were chronologically new when those numbers were used in canon. Temporal ships can use them only because they can use the skins of 23rd century ships.
Can we please have the Ncc Number Restriction removed since it looks little you can put 3 digit and 4 digits on some of the new ships.

That's already been done. NX class can have 2 digit registries, Daedalus class can have 3 digit registries. TOS-era vessels, or T6 counterparts with the TOS skin applied, can have 4 digit registries.
Part of the reason for that is that the NCC number is supposed to reflect the era during which the ship was originally constructed. The Daedelus-class were constructed in the late 22nd century, shortly after the founding of the UFP and the beginning of its Starfleet (a direct descendant of the UESPA Star Fleet), so those ships have three-digit registration numbers. The other TOS ships are all from the mid- to late 23rd, and have registry numbers in the four-digit range. The ships from the main continuity, constructed in the late 24th and early 25th centuries, have five-digit numbers, because all the lower numbers were used up.
Truthfully, and I don't know for sure if this is in fact the case because I haven't advanced my TOS toon that far yet, the 26th-century ships should be required to have six-digit registry numbers, beginning with at least 101xxx, in order to remain consistent. I don't think the game is coded in such a way to restrict registry codes based on ship skin, and even if they could how would they stop people from using the TOS skin, setting a 4 digit number, then switching to the Temporal skin?

I wouldn't base it on the skin, myself - we've already got people flying around with holographic disguises for their ships, after all (not a lot, but the precedent is there). I'd base it on the ship actually being used - when, one day, I'm flying my Paladin-class T6 battle cruiser wearing its Ranger skin, it would be only fair to require her registry number to be six digits long. Mind you, if this hasn't been made mandatory, I'll probably still run with the old four-digit number just because...

Proly not going to happen unless they add a TOS skin for it, next best thing is the temporal escort, I think the TOS version is called the Perseus? Has a similar profile, and can use a 4 digit registry.
Edit: auto correct decided to change Perseus to Persons ... some times I really want to throw my phone in a lake.
