AoY Temporal Agent Pack question

Will I get the Temporal Agent pack if I bought it on the website, but I play on Steam?
this might sound like a stupid question to some people but I'm concerned that they might pull us steam players out from under the rug on this one

Okay, can you explain this a bit better? Which website and what account is linked to it? Basically, explanation here is needed before I can offer any suggestions.

The "pull the rug out" comment is stupid, the question not as much. You have a Star Trek Account, not a Star Trek steam account. Steam can go out of business and you'll still have your STO account. You can even launch your STO game from another computer without steam and play on your account.

At some point PWE might require you to launch STO using Arc instead of Steam. That will have NO EFFECT on what items you own in STO.

Your ships won't disappear, your zen and lobi uniforms won't vanish, your account bank slots will not be withdrawn. You'll just need to change how you launch STO.
