Just a thought came across my mind, why not make the target subsystem abilities on sci vessels into toggle one's like the eng. cruisers have.
Have them always active all the time but reduce it's chance to procor something.
I think in general it would be an interesting idea if target Subsystem skill was an effect with a duratin that applied a debuffing ability to your attacks for the duration, and not just trigger for a single skill. It would need some rebalancing, of course, if it can be active longer and provide a stacking debuff. I don't think it needs a 100 % uptime.
Star Trek Online Advancement: You start with lowbie gear, you end with Lobi gear.
On my science ships I put them into my skill rotation. When one is off cooldown, I use them. Sometimes I build an artificial science ship. A tac ship with two subsystem targetting, weapons and engine. There is a doff that gives a 50% cooldown reduction. There is always one up. I don't see much improvement in your suggestion. A toggle stance cannot be put into a rotation.

I must say, since I changed from beam weapons to torpedoes and I'm no longer using beam weapons and overload, subsystem targeting has already become much more valuable.
I still agree that it needs some attention, as not everyone uses torpedoes on their Sci ships. Also, maybe I'm just using it wrong, but Tyken's Rift and Power Siphon seem much more important drain powers than innate subsystem targeting.
It'd be nice if it could at least be used more often. I know there's Doffs available, but without those you're looking at a 2 minute cooldown. Changing the cooldown to one minute or 45 seconds (and perhaps placing a hard cooldown on it so that the same subsystem cannot be targeted more than once a minute or 45 seconds) would bring it more in line with things like TR.
Frankly, I tend to "forget" that these skills are on my Sci ships because they're tied in with all the other beam skills like BFaW / BO...
And I got quite used to "saving" my BFaW for when I grav well because there once was a day when GW was a "kinetic" skill that faced shield reductions, not an "exotic" skill that ignores shields...
It still does help make satisfying pops in GWs, especially when I slot a DBB fore - just finished doing that as a matter of course so I can have 2x polaron weapon sets... (Delta Alliances? Isokinetic one and the new Krenim set...)

I personally love using the ability, target engines knocks them offline the vast majority of times and that's long enough to drop of torp onto a sitting duck target.
And target shields helps everyone if you get lucky and knock them totally offline, the whole team benefits from that if going up against a boss ship.
There is a Voth armory officer that provides a 20% chance to disable an additional random subsystem every time you use subsystem targeting. I use it on my "disable" loadout that I occasionally use (mainly against Donatra in Khitomer Vortex).

Interesting, does the doff work on the innate science ship power too or just the boff slot ones?
Ironically, using innate subsystem targeting actually decreases your DPS, compared to normal beam hit. Yes, there's the power reducing and % chance to knock it offline components, but for some, that doesn't just cut it.
And of course if you're using beams, you most probably will be using BFAW or at least BO, both sharing CD with subsystem targeting abilities.

This is true but on a lot of science ships people won't be using BFAW anyway, and BO is pants either way so no real loss there. I just look at the innate ability as a set of freebie tac abilities, which is essentially what they are, so evne if you've only got a Lt. tac seat you will actually have 6 abilities to utilise.
