T6 Fleets do NOT come with Mastery traits. They make up with this by increasing overall stats, and lowering the overall price. (C-Store variant costs 3k zen, while 5 FSM cost 2.5k zen)
And remember that the C-Store version also unlocks the Ship for all Faction member characters on the account. Each character still needs to provide one FSM individually to obtain the Fleet Version.
Get the C-Store ship, get Admiralty card, level up Masteries and unlock the T5 for that character for all ships. Get Fleet ship, get another Admiralty card, you already have the T5 Mastery, level that up T1 - T4 and you are all set.

Just another note.. the C-Store version is also the only way to get the ships unique console. In some cases, the C-Store version also grants access to skins that the Fleet Version alone does not.
The only real reason to buy just the fleet version is if you have a large excess of Energy Credits and want to buy a ship for pure EC using the exchange to purchase modules. Otherwise, it's just a better overall deal to get the C-Store version of the ship and then going up to the fleet version after mastering it.
If you unlock all 5 mastery levels of the c-store version, the trait will be unlocked for the fleet version. You just have to select it on your traits screen.
All of the above was my understanding, thanks all for confirming. But one thing that's still confusing me is my Fed Tac has both the Defiant Retrofit and its Fleet version. But when my Fed Sci goes to the ship store, the non-Fleet version still costs 2000 Zen, and the Fleet version still costs 4 FSM.

Here is the tell-tale. Did you get the Retrofit with the Cloaking Console? If not, you did not buy it in the C-Store.

It comes on the Retrofit. You could have acquired the Cloaking Console from the Galaxy-X if you purchased that.
The 'one before that' is the Refit that comes with the Quad Phaser Heavy Cannon.
What does the C-Store show for the Defiant Retrofit - 2,000 Zen or Claim?
If you don't have the Claim, then you did not purchase the C-Store Ship as far as they are concerned and you would NOT be entitled to the FSM discount.

Yes, when you get the T6 first, the fleet version will only cost 1 fleet module.

Also, if you unlocked the C-Store version with a token (veteran token?) That might not count as buying the ship account-wide.
