It'll probably be ignored, but I figured that if I didn't try it, it certainly won't happen so:
-Why not make one of the Science stations hybrid instead of the engineering one? There's only 1 engineering boff station anyway, and it'd allow for a bit more flexability in builds.
-Consider swapping a cannon or a turret on the new frigates for a beam array/bank, so they can make use of the Alita trait.
