Ok, lets see if I can make sense.
I know the role of Tactical ships vs Science and Engineering ships. Tanks vs Healer vs DPS.
What I dont understand is why there are not missions that we as player can do where the profession you use is vindicated. I have a science character and I want to do science related missions, but the only ones available are for the Doff, why I cant do Science missions, pure Science missions, or for an Engineer pure Engineer missions (there are couple of them dailies like repairing some satellite etc, but so few), why cant we have line or chain of missions that are vocation related?
I dont know if I am making sense, I just ate a bean burrito so forgive me if I dont make sense.

The reasons why missions aren't profession specific is because that would increase the number of missions (lot of work to create), thereby increasing the game size + server stress. In addition the majority of players generally prefer combat to solving puzzles while episodes aren't replayed a lot.
This is pretty much the most likely reason. It takes time and effort to create each mission in the game as it currently stands. If Cryptic were to start making 3 different versions of each mission such that it fit a particular career, it would take much longer for content to be released, and we would get less of it because time and effort = money.
I bet if you went looking for it you could find some player-created missions that are more focused on one career or another though.
Besides, just because your PC is an Engineer doesn't mean your entire ship is crewed only by Engineers. Your Bridge Officers are from all 3 careers and provide assistance on matters that aren't in your particular area of expertise, so it wouldn't really make sense for a mission to be all about just one career when a separate mission exists for the other two. Sideline objectives seems the best way to make your career mean something outside of combat, although it would be nice if those objectives had a bit more impact on the mission as a whole.

In-universe, at least in Starfleet's case, very few of their ships are as specialised as you seem to think they are. Other than those, they'd all be expected to perform any and all of those functions you described. The game basically splits them into archetypes for gameplay/variety purposes only.

And part of that is a semi-conscious Dev decision to keep people from having to wait for the "perfect team"...

Science ship refers to a ship with improved science facilities above other functions, but it STILL is capable of those other functions.
The game would suck something bad if we were forced to choose from a rigid holy trinity.

No, I dont want that, I would love to have more missions targeting the profession, like I said before, more pure science missions just for science ships, more pure engineer missions just for Engineer professions and then the rest could be all for everybody.

Why? all federation ships at least are equipped with at least basic science facilities. Why should I be limited to Military missions or engineering missions because my science officer has an escort or a cruiser?

You are missing the point of what I am saying, I am not saying that you should be limited, in your case you are a science officer, you chose to be a science officer, what I wish we had was more science missions for science officers besides the missions for everybody else, more engineering missions for engineering officers specifically designed for that particular trait, tactical we dont need to worry because the majority of the missions are tactical, it feels like science and engineering are getting the short end of the stick. Why have engineer or science choice when you create a character if you cannot be a science officer or a engineer officer? You are almost forced to be a tactical even if you would like to be a science or engineer officer.

You mean like the special optionals in missions? Yes I agree we need MUCH more of those. Not special missions but more Career Specific optional objectives which alter the course of the mission in some way, add some advantage and gain you an accolade of some kind.

But being part of a creative fleet might take more into consideration when designing custom missions.
