I took a hiatus somewhat after the Dyson sphere release and haven't played since. I just got back on and was wondering what important things I may have missed or have been changed. Is MK XII gear still the best tier? I feel lost with all the new reputations and systems. Is there somewhere with info I could get caught up on?

A lot has changed since you last played. An Undine Battlezone has been added beyond the Contested Zone of the Dyson Sphere, R&D was overhauled, Exploration Clusters were removed and Kits received that update (all from Seaosn 9). Delta Rising came out after and brought us up to Level 60, the Delta Quadrant and the ability to take our Mark XII equipment to Mark XIII and XIV, introducing Epic rarity in the process. Tier 6 ships are now out along with Specializations which are a form of progression past Level 50 for your captain. We also got a new version of bridge officer training in the means of a permanent system where you no longer need to hold on to multiple boffs for different ships.
Season 10 or as some probably like to call it, the Iconian War that never was, recently came out and saw an overhaul to Sector Space, as you might see when you log on. This season is the finale to the Story Arc Cryptic had been giving us since launch, the Iconians. Season 11 will be coming up soon and we'll be moving to a new arc in which the Mirror Universe will play a bit part.
So to answer your primary question, Mark XII isn't considered the best anymore to some, but depending on what you like to do, it may still be the best for you. I don't really know any way to get caught up though.

The game has changed a great deal since Delta Rising expansion. Casual or season players saw the hardest impact. Before it was easy to just drop by for a few weeks for some pve fun with veterans and then leave again for moths. A few weeks reputation system was probably the longest time gate to be encountered. With Delta Rising this has changed.
Expect and don’t be shocked by:
- Double effort/recourses to reach general endgame PvE (it takes twice as long to level and space builds cost easily twice as much Dil as before in light of the upgrade process to mk14).
- Ten times as much effort/recourses to get top of the line (spec trees, epic gear)
- multi-moth time gate as in crafting which is directly correlated to your upgrade process.
- A much higher pve game difficulty if the former mentioned demands have not been met.
- New money sinks and pay to win or pay to progress faster options as in tier 6 ship traits and boff powers.
If you really want to come back I highly recommend to send your doffs on assignments each day, and that continuously for the XP. Also see to it that you have as many different crafting xp schools engaged on as many alts as possible. Level 15 in a school will bring you in a position to manufacture the components for your upgrades without ending up broke.
I think 3 moths of doing this and familiarizing yourself with new gear and game mechanics should be enough to get back on your feed in STO. As for active play, start with the ico reput. Gear is quiet good. Sector red alerts are easy to actively play for XP.
