It's been 6 months since i last played, and i'm sure that the face of the game has shifted a lot compared to last time i was here, so i was hoping someone might be able to give me some idea on how to get my ship back up to scratch?
EDIT: Originally, i was going to keep with phasers, but if i have to start from scratch, why limit myself to rebuilding exactly the way the way it was before? AP is always a nice option, its just a shame i missed out on that crystalline torpedo a while back.
Until now i've always been using A2B, but i kinda want to break myself out of the 'addiction' to it. Im sure there are other viable options, and it would be nice to have a ship that was slightly beyond 'mash spacebar all day'.

I took a shot at a sample build for you. Keep in mind, I don't know what you have already or what you have access to, but it's a basic starting point using easily accessible gear. No Lobi or 50M+ consoles, no super expensive hard to get weapons.. etc.
Just a few quick notes. I know almost nothing about Torpedos, I don't like them and don't use them. I picked the Bio-Molecular from the Undine set because combined with the bio-molecular turret in the aft you get a 2 piece set bonus that gives you +10% Phaser Damage.
The Warp Core is a Fleet Core, if you're not in a fleet you can swap this for either the free Obelisk Core (Mission Reward) or pop in the Counter Command one to complete the set.
The Weapons, Impulse Engines, Deflector and Shield are from the Counter Command Reputation set. Why? for a couple of reasons. First, it's just a pretty good set. Second, it's good for Phasers, and third.. it's by far the easiest to get. Just take whatever you have right now, and go spend some time in the Undine Space Zone (In the Dyson Sphere.) Fight Undine and blow up Planet Killers, it's super easy.. there are always a ton of people there to help and you get a steady supply of Dilithium, Marks, and Isomorphic Injections which you need to make the Engines, Deflector and Shields. You can get the full space set as well as weapons just from flying around in this one zone. Super easy.
For the Weapons, I picked the ones with Critical Damage boost under the assumption that you will eventually replace the Phaser Relays with Fleet Vulnerability Locators. If you don't plan to do that, then get the Weapons with the [DMG] Mod instead.
The Bio-Neural Gel Packs are from the Dyson Sphere Rep and reduce bridge officer cooldown.
For duty officers, grab 2 or 3 Damage Control Engineers. You can start with Blue quality until you can acquire rare (purple) ones. I would also grab a Warp Core Engineer (Emergency Subsystems Variant.) Again, you can grab a blue rarity from the exchange to get by until you get a better one later on. For the fifth one, use whatever you personally like, I went with one that reduced cooldown for Science Team since that's a good cleanse and shield heal.
I filled out the Skills section as well with what I would use for this build. If you plan to acquire a Plasmonic Leech console at some point, you'll want to alter the skills to put points into Flow Capacitors.
The build is a front facing build, it's design is to keep enemies in your forward arc. It's just a starting point, feel free to post any questions, I'm sure others will have more ideas as well. Best of luck to you.
^ THIS is one helluva post packed full of awesome advice. Especially about the DOFFs and skills (those can be lacking for build advice) because those aspects are the nitty gritty of a build that can help all the gear make sense.
Any idiot can put gear on a ship to be functional. The savy Captain looks at the DOffs and skills to make a really great ship. After that, it's all about the flight plan.
