IMO fleet cores are almost always better than any of the reputation ones simply for the [AMP] modifier.
However, it depends if you think the 4th set power is worth having, or if it compliments your build in some way that the [AMP] mod of the fleet core doesn't. Or if you're struggling to keep enough subsystems above 75 power for the [AMP] mod to kick in.
Well, the whole set is pretty much tailored for staying alive rather than supporting your DPS, not a bad thing but I'd rather have stuff like the Nukara 2pc or the CC deflector.
Probably have to mention that all my 3 mains (blue,green,red ) are engineers, so survival really isn't an issue for them.
From what I heard Jayce (I think it was him or Sarcasm Detector) on P1 Podcast was that the Defelctgor/Engines/Shield were the only things worth using for the three set bonus. Imo, the Fleet cores are the best. I wouldn't remove it. I did when I had the Delta space set but that was to remove the vaadwaur mines on screen with the four set ability.
Up to you though. I'm going to keep my Fleet Core and go wtih the three piece.

It actually do both. The 3 piece set give 5% chance: 15% more damage to you and the your teammates within 10 km and can stacks up 3 times. You can keep the stacks uptime high if more people in the team have the set. Nukara give about 2.5% bonus damage (about 14% base damage) but it's passive (always run). I heard the Iconian set is slightly better for DPS.
Worth removing the elite fleet plasma-integrated Warp core for it or I should use the set 3 only with the spire warp core?

It must be. Cuz it's well established that this warp core give more DPS than the Obelisk set (that give more damage on paper, for an AP build). From my own experience in a escort or a cruiser, this warp core always yielded more damage.

How much of an advantage though? Put all the stuff together (and assume the set core is upgraded to add an [amp]), whats the difference in damage output vs the extra energy, healing, and team buff? Not sure anyone knows that yet, but it'd be interesting to see.

Nope not no more. When AMP got fixed a bit back it stopped the AMP from procing on itself as it incorrectly had been. In other words it was double dipping. As the Fleet Core has better secondary attributes it is still better for most people though but the damage is a micro smidgen behind Ancient. Plus you can run a better beam instead of the ancient omni which pushed overall dps higher for circle strafing.

You mixed that up. The base power is on the right side and the value you can directly set yourself. The left number contains the base power + power bonuses and is the one counting for [AMP].
Iconian 4 piece is great in a group that is coordinated enough but weaker in other groups. I wouldnt go for it, but I dont know your groups...
get the 4 piece, upgrade the core.
iirc, cores get amp at epic, so, similar to fleet even if other mods arent specifically the choicest.
Even with the [AMP] and [W->S] mods the Iconian Cores get, the Core itself has very questionable stats. It has some nice perks but that default [E->S] mod is a killer for Energy Weapons based builds. Not to mention upgrading any sort of Reputation equipment is way costlier than anything else.
