As far as I know, the Command Battlecruisers are unable to use a cloaking device. Looking at the ships allowed to use the cloaking device it seems that most of the battlecruisers except the command battlecruisers can use cloaking devices (one fed characters). Any reason as to why they can't use a cloaking device?
Most of the Battle Cruisers are KDF, and KDF has access to cloaks. Aside from the Command BCs, the only other Fed BC is the Avenger, which happens to have the ability to use a cloak, but does not come with one. A single ship does not make a pattern.

To be entirely honest, none of the command ships should have a cloak. If you're commanding a fleet, then there are going to be a lot of signals exchanged between you and your fleet. You might as well not have a cloak at all, for all the enemy will be able to see you.

Well for kdf and romulans it makes some sense. Make a battle plan, cloak along the rest of the fleet. Sneak up on the enemy. Decloak then educate them on how one wins a battle. Wouldn't work as well for feds. Most of their ships don't cloak. As far as com traffic, few messages disguised as background radiation would take care of emergency need not covered in planning.

Funnily enough, you could argue that the Eclipse is also a battlecruiser (it's a slightly watered down version of the Qib, afterall) and it does have cloak. But once more, it's an exception because it is (fully) an intel ship.

At the moment, the cruiser active arrays can also determine the class of cruisers (common cruisers get all 4, battlecruisers lack the threat bonus active array, etc.). But the Eclipse and Qib miss the shield regen bonus array from battlecruisers supposedly to make up for getting all the intel gimmicks.
One could argue that Command cruisers kinda broke their structure, unfortunately. Command cruisers get Flight-deck cruiser active arrays (understandable, because of the hangar bay), but also can slot D(H)Cs and have battlecruiser mastery passives. That almost makes them dreadnought cruisers, but those just have different active arrays and different mastery passives altogether, so...
(Speaking of ship type mess, their choice of making pilot raptors screwed completely with what previous raptors were about: high hull, very low shields, subpar manoeuvrability --> Pilot raptors have almost BoP manoeuvrability, very low hull (also quite similar to BoPs) and surprisingly high shield mods.
Now don't take me wrong, I'm glad that the KDF finally has good escort-like vessels. But it merely serves to show how subpar previous raptors were and how displaced pilot versions are from them.)
