Like the title says.
One of the primary reasons for a navy in the first place is to prevent the Bad Guys from stealing stuff from your merchant ships. There are more than a few Story missions which fit nicely into the sorts of things I can foresee going on in such a battle zone. It could even be portrayed and played from both sides, as it were. Always a few folks around a game like this willing to swash a buckle or two,
The following is a by no means complete list of the sorts of missions I think might be found in such a zone.
- Counter Piracy patrols. Both in system and in Sector.
- Counter Smuggling checkpoint.
- Raid a Pirate Base.
- Convoy Escort.
- Establish a Forward Operations Base.
- Rescue Merchant ship(s).

In fact, I'm of the opinion that each "rep" with the exception of maybe Dyson and Counter COmmand since they have battle zones that rain marks, should have at least 5 "patrols" that reward marks as well, similar to how Romulan and Delta do it.

The day to day problems of interstellar governments don't just go away during war times, I'm game for something like this.
Assuming the rewards were better than in the Romulan Adventure Zone... hate chasing bunnies for Rep Marks...
i like this idea, and since the factions are in an alliance now, you could even set this after the iconian war, as sort of the iconians effed up the quadrant and now there's more lawlessness that the federation, empire, and republic have to combat.
- Establish a FOB
i could see this as one or more factions assaulting a pirate run station or base and setting up their own forces within, giving you a point to dock with to offload vendor junk, visit a mission contact, etc.
it could also have friendly NPC ships around to protect against periodic raids by the pirates
and certain things like Raiding a Pirate Base or Convoy Escort could be zone wide missions that show up when certain conditions are met, like with some of the Nimbus III missions
Pirate Base Raid could unlock after stopping so many pirate raids on merchant ships and alliance held installations, pirate ships spawn around the base (which also has a stolen Disruptor Lance and other defenses); once the ships are destroyed and base defenses pacified, players can beam into a ground instance to kick the pirates out for good (or until the next base raid anyway :P)
Escort Convoy would be after saving enough merchant vessels, a Convoy radios that they are moving through the area and are in need of escort, players could cover them until they reach their warp out point, with pirate raids assaulting the convoy periodically
there would also be chances for mark generating content (as most stuff in the zone would be dil based i would assume) as well; perhaps have a romulan civilian station under Elachi assault for Romulan Marks, or a Tholian incursion trying to capture allied ships, rescuing them and dealing with the Tholians gains Nukara Marks, etc.
I dunno about this being turned into yet another Reputation. Which has yet another set of currencies. Which allow me to acquire yet another special set of gear. Which I use long enough to acquire the next special Reputation currencies. So I can then acquire the next special set of gear.
And so on...ad infinitum ad nauseum.
Little tired of the Reputation treadmill. Even the best idea gets stale and worn out from overuse. C'mon, Devs! You guys are getting paid the Big Money by the Big Time Game Company! And the best your brains can come up with is recycling the same idea seven times in a row?
But I digress. As usual. I wasn't thinking about anything deeper than how much fun it would be to drop out of warp and catch a pair of Orion Slavers messily looting the remains of a starliner they just boarded. Or how much fun it would be to watch the look of horror on a buccaneer's face when my 'helpless little courier' drops the covers so he suddenly finds himself staring at the wrong end of far more Dual Heavy Cannons than something that size ought to mount.
