I haven't crafted in about three months and logged onto to make some ship weapons and now it seems I have to craft items like a Focusing Lens rather than just use some very common materials like Magnesite and some dil (which was much easier)?
I cant even find any info on this but it wasn't like this three months ago and it just seems a more fiddly and dil consuming process for R&D.
The system is essentially the same today as it was when it was introduced with Season 9.5 back in July. The higher the Mark of the gear the more exotic the items are required to Craft it.
STO is about my Liberated Borg Federation Captain with his Breen 1st Officer, Jem'Hadar Tactical Officer, Liberated Borg Engineering Officer, Android Ops Officer, Photonic Science Officer, Gorn Science Officer, and Reman Medical Officer jumping into their Jem'Hadar Carrier and flying off to do missions for the new Romulan Empire. But for some players allowing a T5 Connie to be used breaks the canon in the game.

Depends on what you want to craft.
Items: components of some kind or another.
Components: materials of some kind or another (plus in the case of VR comp, dil)
Upgrades: Materials and EC
PADDS (used to create training manuals): Dil + Mats
OP, you might want to read up on the skill training system. That's the only major change to R+D (and it seems like its the one thing you looked at.)

Am I going mad then? I could have sworn I didn't need to make Barrell Syncronizers and Focusing Lens to make Turrets a few months back. I'm sure I just needed common drops (Magnessite for example) and some dil to craft a MK II item.

Dil and uncommon drops are necessary to craft training PADDs. Dil and rare materals are necessary to craft VR components. Upgrades require some combination of materials and a small amount of EC (but no dil). Items require some combination of components (and nothing else).
These facts have not changed.

It's been this way the whole time. Materials make the component, components make the item. Are you sure you're not combining the two steps into one? Broken down, 1 Turret Mk II uses 2 Duranium, 2 Hydrazine Gas, 3 Magnesite, and 3 Trionium Gas formed into 1 Component - Barrel Synchronizer and 1 Component - Focusing Lens.

You may have had some 'pre-built' components already at hand if you used the new system earlier but didn't need to make the new parts.
I found I had a number of lenses and bits already in inventory despite never crafting them explicitly as rewards from various R&D tasks.

You may have had some 'pre-built' components already at hand if you used the new system earlier but didn't need to make the new parts.

This. There were a lot of parts 'handed out' when R&D first came online. I've still got a crapton of them since I haven't done much actual crafting yet.
