As it stands I have access to a fleet guardian, Andromeda, and the command cruisers. I cannot for the life of me decide which to mainly fly. This is for pve only with an engineer piloting and any help would be great..
Since all are on equal footing, then I recommend to pick the one that looks the best to you. Your the one who will have to look at it as your play. Don't worry about the stats because you can adapt to what the ship can do.
Having said that, if I were in your shoes and the Excelsior did not exist, then I would pick the Command cruiser because that ship looks damn sexy out of the box.
I'd go for either the guardian for it's OSS (srsly that ability is god-level) and it's capability to slot high sci skills or the tactical command battle cruisers for it's raw dps output and hangar pets.
Still think that the T6 gal is a run of the mill cruiser with no real advantage over the others, srsly it's outclased by the BC in every way.
Out of your selection of ships, the choice is easily the Presidio Command Cruiser. Hanger pets, Inspiration abilities for extra damage and a relatively decent boff station and console setup.
I have to agree that OSS is indeed an awesome ability (far more worthwhile at OSS3 though), but it's still a Guardian.
If you already have access to them, then I assume that means you own them?
If so, then the best way is to take them out and fly them. See which one you like best. Out of those options, my choice would be the Presidio Command Cruiser, followed closely by the Guardian.
Galaxy saucer way too disproportionaly big for it's body.
Exactly the opposite can be said for the Guardian, lol.
Seriously, everybodies taste is different.
For ex. in my opinion the guardians Saucer is just a bit too tiny and its egg shape ruins the appearance of the whole ship.
I created a ship design, similar like the guardian a couple of years ago. LINK that looked much more complete, instead of the guardian that looks like a Cryptic-ized Ambassador.
It's a pity they didn't include some alternative shaped saucers for the guardian.
Everytime i try to get used to that ship, it bugs me that the neck and saucer look just misplaced and tiny compared to the massive Engineering hull and nacelles. (as if someone would wear a hat that is too small, lol)
What a missed opportunity to make a grand looking ship imo.
Ultimately if i where the OP and if i wouldn't care much for the ships appearance, i'd choose the Guardian because of its Intel BOFF seats. (much handier than command imo)

As far as the guardian is concerned what specialization is used. I know it has the hybrid Intel slots but do you honestly gain a lot by having it primary or use one of the others as primary with Intel secondary?
They're all solid; it depends what you're wanting from the ship.
My first recommendation is the Presidio, however. It is the best 'complete package' that already comes at Fleet T6 and doesn't need to be upgraded further. Its drawbacks are extremely few, and far less than any other option.
If you prefer the look of the Guardian or Andromeda, go for them. What you can do with them is slightly different, but they're still equally competent.
I fly a Fleet Guardian. I have a Fleet Eclipse, a Fleet Andromeda and the Presidio. I had this same problem as the OP, what to mainly fly? I keep ending up back in the Guardian. Why? The Lt cmdr science seat. That makes the ship sooo versatile. The Eclipse and the Presidio do a bit more dps, the Andromeda is a bit more tanky. But since I'm doing 34k dps (pre-lag) with 95k hull, 15K shields I'm okay with my Guardian. It boils down to what do you want from the ship. Me, I like having access to a Lt. Cmdr ability from all three careers.

The only one I remotely like the look of is the Geneva (Science Command Battle cruiser), that said my fed main is using the T5U Ambassador with mastery traits from other ships.
But if I were to buy one, based on Boff Seating and Aestetics it would be the Geneva.
Being a primarily KDF player, Fed Battle cruisers just leave a bad taste in my mouth so to speak. Yes I inoiw that is very silly, but If I want a battle cruiser, KDF gives me everything I could want.
Thanks for the Advanced Light Cruiser, Allied Escort Bundles, Jem-Hadar Light Battlecruiser, and Mek'leth

You dont need to have the Intel spec slotted at all to use the Intel powers. Most Spec traits and powers have no effect on each other. All you need to use intel powers is to make sure you have a boff that has the Intel spec and some powers slotted, and both of those are really cheap.
As for which you should fly, I personally love the T6 Galexy (I think thats Andromeda right?) but thats just personal taste. The Command Cruisers look cool, but try them out first, because right now those ships are one of the main causes of lag in the game

Absolutely!
That's a huge advantage for the Guardian imo.
Of course Cryptics devs didn't want to give a similar BOFF layout (Tac, Eng, Sci Lt.Cmdr) to the T6 Andromeda, because it's... a Galaxy basicly...

The T6 Fleet Andromeda is really good, it's my anti-herald ship of choice.
It's a brilliant tank and when combined with the pathfinder trait, it gets even tankier with the shield heals
Also having a Lt Cmd Tac is nice, it may be slow but very tough

Wait-- so I was in the same bind as the OP, but I didn't realize a T5-U Ambassador was an option. I really liked my old anniversary-issue Ambassador, and ran it right up until it couldn't be upgraded to T5-U status. Is there a way to upgrade it that I'm missing? Or is yours actually a Fleet Ambassador, and I'm just getting my hopes up over nothing?
As a side-note, I kinda' agree that when I look at the Guardian I see an Ambassador that just... looks... a bit off, really...
... but, hey, aesthetics are personal, and I won't argue with anyone who disagrees with me on this point.

As if that Ambassador scoliosis hybrid could ever match the beauty of the Galaxy class.
