Phasers will work. All weapon types have the same base damage.

It's the Weapon Mod(s) that matter, not the energy type.
As a general rule, Tetryon is considered the worst of them all. I run all Tetryon CritDx3 beams and I rip through everything. It's the Crit mod that matters, not the Tetryon, Plasma, Phaser etc. Antiproton is the exception because it's proc is also critical damage, but as edalgo said it's a luxury not a necessity.
Well if you already have the Presidio you already have All Hands On Deck. Reciprocity from the Phantom is the other big gun among traits, as those two work crazy well together.
*All* weapon types are usable. It just depends on your chosen build, ship, and consoles.
High crit builds favor AP. So does Beam Overload (hence why DBB builds, or at least one DBB, is favored even on escorts these days). So does Surgiical Strikes. But you need to absolutely optimize for it to get the most out of it. It's VERY cookie cutter. If you favor sustained damage builds, or high accuracy builds, AP is not for you. AP is best on escorts who are designed to burst down a specific shield facing. Or, you know, any ship that can stay in place and tractor beam a target into not turning. Favored by Tac captain because of AP Alpha (granted, that covers most of the player base).
Personally, I went with a different energy type as I'm a Sci captain and prefer accuracy and sustained damage over crit for my beam weapons.
Depends what T6 ships you've gained the trait from. Reciprocity is still good, but also not as useful on a slower cruiser as you don't get missed as much as you would on an escort. Plus the Presidio is Command, not Intel.
My two favorites traits, currently, are Desperate Repairs from the the Guardian (this has saved my behind many times), and Ablative Field Projector from the Pathfinder (stacks three times, so if you have lots of shield heals, this is a MAJOR tanking trait).
Oh, and if you are playing Tac heavy, the Scryer's Emitter Synergy is *really* strong.
