I'm not really sure I understand it. I mean it seemed simple enough, just collect the little molecule thingys but I seem to make no real progress on it, and even though I am collecting them, I do not always gain points. I cleared The Academy and Vulcan, but have no real clue as to my progress, since there are no tally to my point I've currently collected.
I do not wish to seem blonde, but I can't figure out how this is supposed to work.

It seemed to work OK for one of my characters - it's possible the servers just needed time to settle down, or something. Certainly, the thing was very slow and iffy earlier, but it was slow but not iffy when I tried the omega game.
(Of course, maybe a lot of people have given up on it already, and the game can cope with the few foolhardy types like me who were still trying.)
Anyway, it worked for me as; get the assignment from Q, go to the three locations listed (I got Drozana space, Rura Penthe space, Klingon Academy ground). Find an Omega particle (white Omega symbols hanging in space, red ones with swirlies round them on the ground). Get the "Stabilize Omega Particle" interact button to come up, hit it, start the scan...
One note: I had to come to a complete halt for the scan to work, otherwise, it just petered out after a half second or so.
Once the scanning animation finished, the actual mini-game came up; click "Begin Game", there is a brief countdown, and then the game proper starts. You have a bunch of horizontal channels: at the right hand side, there is a bracket symbol (a collecting cup, I guess) which you can move up and down the channels with your mouse or arrow keys. "Omega molecules" (round glowy symbols) come drifting along the channels from the left. Move the collecting bracket to pick up as many as you can until the game's timer runs out.
Do this once at each location, then return to Q for your Q-mendations/party popper/patronizing remarks/all the stuff Q does. Get a high enough score on the game, and you get a coloured Omega Particle Trace. Get enough of those, you can eventually craft an Omega Upgrade Kit. I don't fancy my chances, much, though.
That got me my 40 Q-mendations, so evidently that's how it's supposed to work. Whether it works that way for everyone else, I don't know. From the comments and the swearing, I'd guess not.
I went to DS9 to get the Formal Clothing and dress Grunt up (lookin' sharp, dude!). Upon leaving, just before I warped out to sector space, I got an interact window for an Omega Particle. I waited a moment to see if anyone else was going to use it; all the ships near me took off, so I gave it a scan. Collected the particles as they fell, eventually got 83 points for it. If I get to apply them to my needed total later, great, but the only secret I could gather from what I saw was that you need to pick whichever lane looks like it's going to give you the most particles at any given moment. You can't get them all. Also, you can slide the cub up and down from lane to lane with the arrow keys.
The lag is really bad, there must be so many people on!

Even if I managed to get a non-zero score, I never got anything. Not even mission completion credit for a score of 290...

I use the mouse. just wave the mouse over the lane you want.
After more testing, it seems to be an issue with busy social zones, IE the stupidly busy places have more glitches.
