My fed engi recently reached lvl 15 in 4 of the schools from (infrequent) daily missions, and I am willing to do some upgrades on some gear, but I dont know what is worth doing. You don't actually need R&D levels to upgrade items. But generally you want to stick to perfect items, it's extremely costly to upgrade so when you do you want the absolute best. If you're a ground guy the weapon is more important since survivability is attainable at tier 12 with the right gear. Can't say for space, but a lot depends on the player.

It depends what gear you use the most. Bear in mind that the chance of changing the rarity of an item is exactly that: a CHANCE. If you're just going to be upgrading something to Mk XIV, have a look at the stats and consider if the upgrade is actually worth doing. The differences are sometimes so tiny that it's laughable.

Also at lower lvl you have cheaper upgrades, so finding a more rare lower lvl item can be more efficient due to those low chances he mentioned. A lot of the times tbh since it's luck based it can be just as efficient and much less time consuming to just buy the tier 14 epic gear for 100m. I'd say do your own if it's over 150m, otherwise it's questionable.
Basically creating your own and upgrading to mk 14 UR is probably gonna cost around 100-150m depending on your luck, the irony being you can generally buy them pre-upgraded for the same price.
I would suggest starting with something that would or definitely needs upgrading, that is, if you intent is to do Advanced or Elite queues.
In my instance since I plan on doing lots of elite stuff with my fleet soon, I am trying to get to a point where I can upgrade;
1st - My ship's weapons and defense items
2nd - My Characters ground weapons and items
After that, I would upgrade anything else I either need to upgrade or want..
but yes start off with something that you really need...
Yes, you will need a lot of dilithium, but I'd suggest that you only upgrade items, if not don't upgrade at all, if you don't have Superior or better Tech Upgrades with at least once booster.
You will be saving yourself millions apun millions of Dilithium...
Just to clarify...
I tested the upgrade system with my "assimilated module"
it took me roughly 1.5M (1,500,000) Dilithium to get it from Mk12 Purple to Mk 14 Epic (I used basic tech upgrades with no boosters)
From my little use of the R&D upgrade feature. The best to me was getting sweet ground weapons out of the deal. And to get the ones I wanted before they closed the Dil store. Since I couldn't craft a good high level. Then I refused to pay for the ridiculous prices set by greedy players in the exchange. I crafted a low level and upgraded it up to the level I wanted to use it at. So in a way I got a sweet high level ground weapon for a better deal.
At least this worked well for me.
Once I hit lv15 on R&D to get better upgrade tokens. I will start on my ship equipment and other stuff.

Any recommendation would need to know what your goals are. If it is as you stated just to poke at the systems, maybe see how it works. Then it dose not matter what you attempt to upgrade/craft.
If on the other hand you are looking for direction for learning how the system works and possibly learn the process to craft/upgrade gear that maybe better than your current gear? For that you may find crafting beam arrays (AP, Plasma) at the lowest mark level, then upgradeing them with the superior upgrade kit, (4-5) mark increases, with 15-20% chance quality increase maybe the way to go. Bonus if you get CritD 3x, 4x and can sell them on the exchange.
If it is just to play around with the system and maybe get your current gear at a higher mark? Then just start with the bug forums and make sure your gear is not bugged with upgradeing. After that pick the gear you believe will give the biggest bang for your buck. Just do not expect a mark increase as you will likely have less than 5% chance at quality upgrade when going from 12 to 13, 13 to 14.
Tactical consoles should be first since they give ship wide weapons upgrade at once for the lowest cost. From there it is up to you. It seems science and engineering consoles aren't too expensive. Weapons and ship sets.. they are the most expensive and the rewards of upgrading are a bit less than the prior ones I mentioned.
I suggest you figure out what will give you the "bang" that you want, and focus on doing just a few things at a time.
For instance, if you're flying a science ship and relying on Gravity Wells a lot, upgrading your particle generator science consoles will give you a good return. Similarly, tactical consoles can improve your weapon damage output at a relatively low price.
Sets don't lose their set bonuses now if you have items of different marks. You can upgrade your ship shields if you want, but keep a set bonus without having to upgrade your deflector or engines right away.
Set items are harder to upgrade, so if you are using non-set pieces, such as fleet ship shields, you might find it worthwhile to concentrate on those early on.
If you're flying multiple ships, look for items that you will use on both ships, and upgrade those first. That way you are getting utility from the items with a one-time upgrade, instead of having to change your loadout and then upgrade all-new gear.
And remember, you want to do your upgrading at the end of your play session, before you log off. That way, when you kick off an upgrade, it's ready for you the next day, instead of kicking off an upgrade early and then having to substitute in a different piece of gear.

Things like your Field Generator (that boosts max shield capacity) is worth upgrading because it benefits all ships that use it.
Similarly, I have been upgrading my Neutronium Armor from the Fleet Dilithium Mine since it is a staple of almost every ship I fly, and all ships can benefit from added damage resistance (and in my case turn rate).
If you use a particular energy type, upgrading those tactical consoles for it may also be worth it, but if you switch between energy weapon types semi-often, it may seem like a drain on your resources.
I personally started with gear that was the most versatile (as I play more than one ship on all but one of my toons).
Consoles (not reputation consoles), are the cheapest and quickest if you want to get something useful whilst at the same time getting a feel for the upgrade system.

Because they haven't finished the ground kit R&D school, and designing an upgrade path for it probably has a lot to do with it. What does an Epic Seeker Drone do, what should the special R&D kit module(s) be, etc.

I upgraded some of my Aegis and lost the set bonus until I went ahead and upgraded the rest.
It's true that it does cost a bit to upgrade, but not nearly as much as people make it sound like. I was actually stuck on this for a while myself, because I wanted to upgrade, but didn't know what I should do. I decided to start with making a bunch of superior tech upgrades. After that, I figured the best way to go would be to start with my weapons, since I use the same ones on every build no matter what's it seemed like a good choice. I actually started with my tac consoles, since that would boost all my weapon power, but I I only did one full upgrade then decided to focus on my weapons themselves. Basically, start with the items you take with you every time you change your ship, or in each stf. Those are a constant, and will probably never change.
Don't be put off by upgrading costs. All the wailing comes from people trying to make so-called 'gold plated' ships with nothing but mk iv epic gear, and expecting that to be anything but a very marginal improvement in the last stages for a whole lot of bragging rights.
Treat your upgrading as an iterative process over time once you start pushing stuff over mk xii, like how us normal people slow and steady turtle our way through the Rep system, without bothering to go into stress meltdown about not having the bestest of the bestest RIGHT NOW.

Why is this, out of curiosity? I find it odd that rep gear is a larger resource investment in the first place (compared to fleet gear, for instance), then cost more to upgrade. You mention sets, but set bonuses aren't improved with higher mark gear, and many of us mix and match the better rep pieces rather than using a full set anyway. It just seems like an odd choice to me, to make it cost more to upgrade. Wondering what your reasoning behind it was.
In case you missed my other post, let me throw on the praise here too, I really do love the upgrade system! I wish something like this had been in from the beginning. (Same with ship upgrades, if you had a part in that, but the t6 Intrepid has really soured me on those, I'm sad to say.

If you had an old Aegis Set from before the Crafting Release, when it was still a levelless/autoleveling item with the "Infinity" Mark, putting it in the upgrade window will automatically change it to Mark XII. Could be that you wouldn't have needed to upgrade the other items of the set, but ensured tha they were all listed as Mark XII (or higher).
If the items were already Mark XII, then I don't know.

I have an upgraded Phaser Relay console VR MK 14 with +33.8 stats. Now I have the chance to upgrade it to +35.6.

Being the ceiling is so scrunched together as it is once you have xii gear you don't *need* to go any higher.
Really stater gear is fine being that ques are so messed up not rewarding stuff right and failing you don't need to pay to fail.
If the items were already Mark XII, then I don't know.
