Put Borg neural processors, ancient power cells, Voth cybernetic implants, and isomorphic injections in normal STFs. Then people can get the gear to do advanced eventually... or avoid as we like. I actually love avoiding them.
But you're right on target: the most obvious line of advancement should be:
Normal: gives you the stuff you need to buy (project create) the equipment that is considered a 'necessity' for advanced, e.g. Marks, Neural Processors, Dilithium
Advanced: gives you the stuff you need to upgrade (R&D) the equipment you created through Normal, which would be considered a 'necessity' for Elite, e.g. R&D materials, dilithium, upgrade chips
Elite: gives you extra dilithium payouts for you to use in Fleet Projects or to sell to other players for Zen for shiny trinkets, and means Cryptic gets paid
Such an advancement system is a true system, and creates an in-built disincentive to skip (even better if Elite is only unlocked by having Advanced equipment). But that's obvious and sensible, so it won't happen.
Normal - You can get 1 BNP or equivalent item 1/day per character. This prevents players from just steam rolling normals all day long and converting easy items into Dil. It makes it so that newer or under geared players an craft their full set in just over a week (it takes 9 to make the complete set.)
Advanced - Unchanged
Elite - Unchanged
Additionally, I would like to see the required objectives from Advanced placed in normal mode as true optionals. Failing them would have a very minor penalty like a few less marks but not cause a failure.
This would help get players new to STF's prepared for advanced mode. Normal should be exactly like Advanced/Elite only easy. This gets players their gear and sends them into higher difficulties actually knowing what to do.

Maybe attach them to a zone wide objective in Defari and Kobali Prime? similar to how Dyson ground BZ and Undine space BZ are setup. While they are at it they can also tweak Defari so it feels more like a ground BZ. And tweak Kobali Prime so that it has clear cut objectives. Cause right now it just seems like you run around and pew pew whatever.
