What reputation are you having problems with? Dyson and Undine are easy to do with the Battlezones and Nukara and New Romulus can be soloed without stepping into a PVE Q.
I don't know why your having issues with Reps. All of them can be easily done and gear to get as well. And I have almost equipped my Romulan with all the gear too. Only need to get to Tier 5 to finish it. I never hit a que to get stuff for the reps I done. They can be easily done solo.

The Omega gear sets are a pita to get now. You need BNPs and getting those requires luck from a project reward or running advanced STFs which is a lesson in futility.

This is the core of the problem. Also, you can't get the VR materials needed for upgrades except in the Advanced/Elite queues.
BNPs and APCs should be available via alternate routes, but there is still plenty of great, easily accessible rep gear. Not to mention gear available via the story that's on par with it.
Best thing to do is either join a fleet or find a chat channel where people will team with you and help you through the queues you need to do (as well as make up the numbers) as there are people in game that love to help others. If you are already in a fleet, maybe ask the fleet leader/owner to send a mail (if you can't yourself) asking for others that need the same as you.

I do wish those currencies were account bound so I could use my stockpile of BNPs I never got around to turning into Dil on new captains, if I ever make one of those again.

It doesn't help that, baring a few pieces that are versatile enough to use anywhere, most of the rep gear is designed to fight the very enemy you just massacred enough to get 500+ marks from. I used to think the pinnacle of this nonsense was the counter-command ground set, but apparently that's actually useful in Bug Hunt.
I can't really blame STO for this, though, it's been an RPG trope for as long as there have been RPGs. In other games it would just be finding the fire sword at the end of the ice dungeon.
At least the Delta rep looks like it's subverting this by just being all around useful (opinions on usefulness may vary) gear, not tailed to any specific enemy.

It's a BAD game decision.
