If you go to the Memory Alpha Star Trek wiki (Google it), you can search for the name of a species, ship, character, etc., and usually you can find the episode that keyword belongs to. Hope this helps!

I kind of like this idea; the Delta Rising blogs put us on this path by mentioning the source episodes for the new species, it would be nice to have a comprehensive STO-wide list but it would likely take a lot of effort to compile.

Some of the species that we see, that have been mentioned or that are even playable, only exist in a single short frame in one of the episodes or are just mentioned and never seen at all...

I LOVE ALL Star Trek [I even love Wesley Crusher & Neelix], I LOVE STO, and I do not intend to offend anyone with these remarks.
These observations are based on my personal experiences as an avid fan of Star Trek, and a 4-year+ player of STO.
I just, out of curiosity, really want to know the answer to that question because I run into (what I consider to be) WAY too many STO players that know NOTHING about Star Trek, and it sometimes really kills my joy over STO to even entertain the notion of teaming with them.
If I could understand where they're coming from [and hopefully not just WoW], then I might be able to relate to them better.

TNG - GREAT Star Trek show!
DS9 - Boring on a space station for a LONG time...until Q and/or Worf show up!!!!
Voyager - The way TOS SHOULD have been [i.e. "Boldly go where no man/one has gone before"] (very cool borg episodes, too)
Enterprise - Best PREQUAL ever!!! [Even though they screwed up every small detail they possibly could while still paying attetion, you can disregard most of that as being due to interference from the "Temporal Cold War" warming up.

As I recall in trendy's intelligence briefing posts, there should be a episode reference at the bottom of each species detailing key episodes they appeared in

The name 'Bluegills' actually comes from the DS9 novels featuring the Dax symbiote where the 'Bluegills' turn out to be the Trill version of Augments with a Romulan-like concept of 'Reunification' with the Trills that abandoned them...
The 'Neural Parasites' were never actually named in the 'Conspiracy' arc of TNG (including "Conspiracy" itself), and since the STO version of the Neural Parasites seem to have little to nothing in common with the DS9 novel 'Bluegills', I don't know why they went with that name for them... (They actually remind me of the version of the Arachnids seen in "Roughnecks: Starship Troopers Chronicles", especially the Control Bugs...)

The neural parasites have thus far never reappeared on-screen, but have been shown in a comic book taking control of a spacefaring species called the "Onglaatu" in a DC TNG story entitled "The Broken Moon!".
The parasites have also returned in Pocket Books' new DS9 series of novels, first in The Lives of Dax, in which Audrid Dax and Christopher Pike discover that the parasites are closely related to the Trill. The last book in the Mission: Gamma series then picks this up, leading into the novel Unity in which it is revealed that the Trill symbionts and the neural parasites have been fighting a long secret war, with several species worth of hosts and governments as their weapons against each other. The parasites' latest gambit has been the continued fervor for Bajor to join the Federation; for unknown reasons this would represent a great victory to their secret plan.
This story arc is completed in the novel Unjoined by Andy Mangels and Michael A. Martin, in which the parasites are revealed to actually be genetically modified Trill symbionts, created on the remote Trill colony of Kurl. A deadly plague had been killing symbionts, and the experiments were intended to develop a cure. However, the experiment failed, and the symbionts so affected became violent and xenophobic - the parasites - and swore revenge on Trill society for this disaster.

Which I find a weak attempt to try to make her 'not all bad', personally...

It's rather hard to connect certain episodes to missions, since they often involve quite a few species that never met on the show, and whose episodes are completely unrelated.
If you were to sort it by species we meet in DR:

Originally the story was going to be about corrupt Star Fleet officers and Roddenberry completely shot down the story and so alien parasites were added. The story was quickly wrapped up and swept under the rug...

Like others have pointed out as well, keep in mind that STOs interpretation of the species we see are largely only very loosely based on what was seen on-screen. Also the Borg are a special case as their whole species concept was completely rewritten with the movie "First Contact" for very dubious reasons. In short, the concept of the Borg hive mind was too complicated to be used in a movie, but they really wanted to use Borg because those episodes were among the most popular ones back in the days and so they changed basically everything. So watching the TNG episodes that originally introduced the Borg might paint a different picture from the Borg you see in STO which again are changed for the game from those seen in FC and VOY.

The way I read it, the OP is looking for a resource that correlates in game stories with the TV Episodes they are referencing.
i.e. the Voth come from VOY: Distant Origin (Season 3, Episode 23)
The introduction of the Borg was in TNG: Q Who (Season 2, Episode 16)
etc.
Sounds like a good project for someone to work on on the STO Wiki.
