I have my eye on upgrading the Varanus, but if I understand correctly it would be a good idea to get the fleet version first and upgrade that. I'd get higher base stats and an extra tac console from the fleet upgrade, then the extra sci console and the passives from the T5U upgrade.
This stuff is getting confusing...I've not even touched the gear upgrade side of things yet!

t-5u lockbox has 1 more console than c-store t6, the same consoles as t6 lockbox, it does however lose a boff power compared to both t6 c-store and lockbox
if you upgrade a non fleet ship and later get the fleet version you can upgrade that for free. Also upgrades are account bound so any character using that ship if upgraded once will get you fleet and standard version for free across accounts.

Yes and no. There is no doubt T6 Box ships are better but the difference comes down to one BOFF power, saying they can't compare is flat wrong. I have already been accused of cheating twice for beating a pair of Benthans with an "obsolete" T5-U Narcine and a Wells.

No, no ship has 6 Tac consoles.
I was under the impression that only a fleet T5U got the extra console slot.
The difference is that the upgrade process adds the same things to both normal and fleet ships, but fleet ships are already better to begin with.
