I have not played this mission for a few months so my memory is a bit fuzzy...
There is a little circular indicator in the middle of Xarantine Sector. That is merely a general location for a starting point. The transport is flying around with two escorts I think on the sector map. It never leaves Xarantine Sector so just fly around the left side of Pi Canis Sector Block. I do not remember if a red triangle is displayed for enemy contact.
I have done this mission with a Hegh'ta BoP and the Negh'var battle cruiser. My tactic is to cloak then fly past the 1st group of 3 transports. Do not engage them fly towards the group in front closet to the exit point; you will fly past a Fed cruiser. Disable a many transport as you can before the cruiser engages you. Destroy it as quickly as possible, then engage the next Fed cruiser that spawns.
After the cruisers are destroyed, re-engage the transports closest to the exist point to disable any remaining transports. After grabbing all the booty engage the 1st group of transports that you flew past. You should have plenty of time to disable all 6 transport. This mission is the trickiest of all six missions that you need to do to fulfill the reward requirements for Way of the Warrior Daily Mission.
Always attack the transport from rear that way you never have to worry about them flying past you where you would need to change your position. You will probably fail this mission the first couple of times you try it. More if you have trouble developing a strategy.

yeah it IS like finding the breen patrol.. and you are right, I did fail, but I think it's more that I was flying a tier three ship as a major general. as much as I hate it I'll have to fly a Vor'cha
The T5 Vor'cha Retrofit? Which T3 ship are you flying?
Seems like a nice ship. Not sure why I chose the Negh'var over the Vor'cha... maybe the Vor'cha Retrofit was not offered as a free ship. I can't remember now. The Negh'var is a decent ship, but I really the mirror version which has more offensive capabilities.
I am sure if you are a good pilot with good gear on your T3 ship you can complete the mission. It's more about timing than anything else. Once you get the timing right it should be fairly easy.

The K'Tinga. I love her but the boff seating it killing me

Due to low ranking tactical stations? If so then maybe consider the Mirror Qin Raptor or the Mirror Somraw Raptor. They each have a Cmdr Tactical station, Lt Engineer station and Lt Science station. The Qin is more focused on offense so the Lt Cmdr station is devoted to Tactical and an Ensign station is devoted to Engineering. The Somraw on the other hand is more focused on support / science so the Lt Cmdr station is Science and Ensign station is Tactical.
My KDF Tactical toon flies the Mirror Qin (which is better than the prime universe Qin) when not flying the Hegh'ta Heavy BoP. I like the ship because it packs a punch; it has 4 tactical console slots. I use free Romuilan dual heavy cannons that were given to me while leveling up the New Romulan rep system. The downside of the raptor compared to a battle cruiser is the shield modifier which is 0.83 vs 1.0. That means if you install the same shield from your K'tinga onto the Qin you will have lower max shield strength. However, the Qin is much more maneuverable with a base turn rate of 15 and inertia rating of 60 compared to a base turn rate of 11 and inertia rating of 35 for the K'Tinga. Lastly, there are 3 Engineering consoles and 2 Science consoles.
I have an unopened Mirror Somraw sitting in my inventory waiting to be unboxed. The Lt Cmdr Science station means the Boff can use Gravity Well 1 which is great for crowd control which in turn means you can use GW1 on transports to slow them down, thus buying you extra time to complete the mission. It is also useful in elite STFs in which many times I find my toon is the only one using GW1 for crowd control (KDF Tactical - Hegh'ta BoP / KDF Engineer - Mirror Negh'var). The Somraw only has 1 Engineering station, but you can use Science Team to heal your shields and Hazard Emitter to repair your hull. The Cmdr and Ensign Tactical stations along with the 4 tactical consoles should still allow you to deliver a significant punch. The Mirror Somraw has 2 Engineering consoles and 3 Science consoles.
The Mirror Raptors should be fairly inexpensive on the Exchange I purchased them for something like 600k EC to 800k EC each. Sometimes I have seen lowest asking at 350k EC, but sometime it is more than 1 million EC. Because of the current Master Key sale, I assume more people will be opening lock boxes from now until Oct 20th. This may be a good time to buy these ship from the Exchange. Do a search for Qin and Somraw.
Regarding the lower shield modifier, you can increase the capacity by searching for a very rare Field Generator Mk X on the Exchange. I think it increase your shield capacity by 17.5%. It is not very expensive; I bought one last night for about 300k EC. However, moving up to the very rare Mk XI version and you will see a huge price spike for I think an 18.75% shield capacity increase. I am pretty sure the very rare Mk XII versions bump it up to 20%, but now you looking at spending at least 4.5 million ECs. So very rare Mk X is the sweet spot for best bang for your EC.
When I started doing this mission, I had a heck of a time doing the optional, until someone suggested that, instead of blasting away as soon as you warp in, go Full Impulse out to the second nav marker, and attack the convoy from the front. If you do it that way, the first Starfleet vessel to arrive never sees/engages you. With only one combat vessel to face, that gives you more time to work over the freighters.
Hope that helps.

I'm sure your DPS is great, but as Kahless said, "a petaQ with high system mastery is still a petaQ." (Well, he should have said it...!)
Vorcha retrofit is the logical successor to the T3 K'Tinga. Get it, if you've got the free token. If you don't have a free token, get the mirror Negh'Var. You won't be sorry.
If you absolutely must have the looks of the K'tinga, get the fleet version for 200K FC or the better fleet version for 4 fleet modules. They unlock early, at tier 2 I believe, so they are easy to attain. Their seating and layout will match the Vorcha Retrofit quite closely.
The only drawback about the mirror Negh'var is the price tag. People are asking at least 8 million ECs for it. It is quite possibly the most expensive mirror ship on the Exchange. Not sure 'cuz I did not check all the mirror Romulan ships on the Exchange.
The mirror Negh'var is a great ship as long as you don't mind paying the asking price. I bought two when they were 4 million EC each back in late June 2014 I think.

Been doing this run for 2 years and didn't know that. Seems kinda like cheating tho since this can be done in a freebie beamboat without too much problem. It's been quite a while since anything left that system, ya'd think starfleet would sense something is wrong and send something bigger than a nilla sci cruiser or two.

I'm sure I could change tactics up at this point and probably succeed, but usually when I'm doing Pi Canis runs it's late and I'm approaching 40-50% asleep; I run enough risk horking the optionals on the Alpha missions just from "resting my eyes" for a few critical seconds (and thus not getting the ships' comms jammed) that I don't need to take on more chances anywhere else.
