I tried upgrading a variety of different items to see what the results would be. I can probably get screen shots on request.
First: I tried upgrading a UR elite fleet warp core from MK XII to MK XIII, result was no stat change at all in any of the stats. The preview for the MK X1V showed no changes either.
Second: Tried upgrading the ground Fed Type II phaser, both the blue MK XI and the blue Leveless version that came from the Amazon promo pack. The levelless version has no infinity symbol at all and never has. Neither phaser pistol had the option when right clicked to upgrade.
Third: I tried upgrading an elachi rifle from MK II to MK XIV, I did see a nice stat change but never got it to go to UR. The rifle is currently stuck in the claim window and wont let me claim the final upgrade. I am level 60 but clicking claim does nothing and does not release the rifle to me.
Fourth: I tried upgrading both old borg STF ground and space weapons. As soon as I right clicked and selected upgrade, the [borg] proc disappeared! It basically turned them into VR weapons with with only 2 procs. People worked pretty hard to get these weapons back in the day, and even if the proc isnt working right with most borg, it still does work on some of them and it should not be taken away! This has been the only time I have seen a proc being removed.
4: the one ground weapon I tried didn't do that, but it couldn't be upgraded either.

The two ground weapons I tried where a phaser pistol and phaser assault rifle. The borg proc disapeared. The speace weapon I tried was a photon torpedo. The [BORG] procs vanished on the upgrade.
Now there was one borg weapon, a new one, the transphasic torpedo we get from a mission I believe that wouldn't upgrade at all that I forgot to mention.
I'll be honest, this has been an interesting test, but it does seem to have quite a few bugs.
I upgraded the Harpeng torpedo an one other torpedo.
For Harpeng the stats didnt change and both got stuck in the upgrade window ( clicking the collect button didnt react)when I speed up the process with dilithium. After an hour or so I could get just the harpeng out.
I have tried upgrading the console Nukara particle converter from infinity to mk XII at first and then to mark XIII. both mk XII and mk XII have stats INFERIOR to the mk. infinity.
the zero point energy cunduit don't change stats from mk infinity to mk XII, but change some stats at mk XIII.
the spatial charge launcher it's rare (blue) and don't upgradable.
The obelisk set (360° beam and warp core) don't upgrade, as well as the tholian thermionic torpedo, the tractor beam mine launcher, dominion polaron weapons, breen transphasic cluster torpedo, wide angle quantum torpedo laucher, assimilated module and the bioneural warhead.
I tried to upgrade a Romulan Plasma Split Beam rifle, and I can't claim it.
A Trill, a Gorn, a Jem'Hadar, Bejoran and a Voth walk into a bar, and the Bartender asks "What is this a Joke?"

I wasn't able to test at all yesterday, but logged into tribble before coming to work today. My elachi rifle is still stuck in the project upgrade window and cannot be claimed.
Im actually trying to find as many random items as I can in the game to try to upgrade. I really like this system. I'll like it more when bugs are squashed

And I tested the antique [Borg] gear some more. The ground weapons can't be upgraded, but nothing happens to them if you slot them. The SPACE gear on the other hand... THAT does in fact lose the [Borg] mod as soon as you try to upgrade it.
I am kinda iffie on the entire console upgrade program not cuase the cost but bug's i heard about, i hope they take the time and release a fixed version it would be doom if they released this and no one could claim gear.
On the issue of the upgradeing i dont mind the cost i have dilith in reserve and dont mind haveing a lil more to do so gathering is cool with me. To all would remind you guysl that tribble is a test server. and nothing is set in stone.

In the case of people trying to upgrade the old [Borg] space weapons, they had obtained them back in the days when you had to go to DS9 with salvage (usually prototype salvage) on hand and buy them from one of the two Omega Force vendors. These weapons are no longer obtainable in-game but there are players that want to keep the ones they have for the novelty or because they can't find anything more effective (just an opinion). I am such a person whose RA Ambassador still uses [Borg] proc Mk XII Antiproton Beam Arrays and [Borg] proc Mk XII Quantum Torpedos. The proc is indeed broken, but when it works it helps add a bit of DPS for completing optionals.
To help you out I've still got these [Borg] space weapons on the following characters I transferred from Holodeck on the following ships:

Aye, I did, actually. I tried swapping them out with my captain and a BO, on Drozana, and after beaming up to the ship. Numbers remain identical. Doesn't matter if I'm on a ground map/space map, or if I have it, a BO has it, if it's in my primary weapon slot, or secondary.

Nanopulse Batleth, I tried several colors, none of them can have upgrades applied, even though they can be slotted
also... I've made a few observations after tinkering with this:
1: the first time you slot an item for upgrade the item gets replaced with nearly identical gear, occasionally the base stats change somewhat. I actually developed the ability to tell by simply looking at an item whether it has been slotted. (after slotting the mk has a slight grey shadow around it) also the item name gets rewritten. mods get alphabetized, and gear with the wrong name has the name fixed.
2: this conversion process causes the item to flicker out of existence briefly
3: the old [Borg] ground weapons, Kristak blades, and Nanos DON'T flicker. Thus I suspect the reason they can't have upgrades applied is that the game isn't converting them to the new style of item.
Should I just port over all of my upgrade bugs into this thread? I mean.. with all of the bug reports here and in the main Upgrades feedback thread there's bound to be lots of duplicates.

[Console - Tactical - Directed Energy Distribution Manifold] and [Console - Tactical - Prefire Chamber] do not conform to the standard prices of console upgrades (this includes Lobi and Reputation consoles; these two consoles don't match ANY other console price). I don't know if this is intentional or not.
For example, a Mk X Uncommon tac/sci/eng console has a requirement of 9,360 TP to upgrade it to Mk XI. The Manifold and Prefire Chamber on the other hand (also Mk X Uncommon) have a requirement of 36,000 TP to upgrade to Mk XI.
To put this in perspective, upgrading these ludicrously-priced consoles from XIV Blue to XIV Purple costs more than upgrading an Epic Deflector Array Mk XIII to Epic XIV.

Hmmm, the only time I haven't been able to claim an upgrade was when I didn't have enough dilithium to skip the cooldown timer (and the UI does not inform you when you don't have enough dilithium).

odd, just claim another one from the undine rep and it can be upgraded and claim normally but the previous hydrodynamic compensator still stuck in the upgrade window.
Hmmm, the only time I haven't been able to claim an upgrade was when I didn't have enough dilithium to skip the cooldown timer (and the UI does not inform you when you don't have enough dilithium).
