The universal cloaking device console dissapeared from my ship and is not in my inventory. When I select info on another console in the set, item in the set list was replaced with a second antimatter spread.

I had the same problem. The Cloaking Device Disappeared when I did the upgrade and I also had a problem with the saucer seperation I had on that ship. I had the saucer separator on another ship and when I looked at it. I noticed that the Upgraded Fleet Dreadnought, the ship it was, was not on the list of compatible ships that could use it. Maybe a similar thing happened with the Cloaking device.

I had a similar problem with the Narcine, when I upgraded to the T5-U version I had the icon indicating that the console was on another ship. I deleted my character and copied over again and the item was were it should be.

It has been noted in a few threads by the devs that many universal (i.e. zen store/lobi/lock box ship) consoles have not gone through the upgrade process yet so they are disappearing when you upgrade ships. The upgraded consoles should by on Tribble soonish. Until then, some ships will lose their consoles when upgraded.
