I think it's time to discuss how much influence/involvement might Starfleet Intelligence (or specificially S31), along with their Klingon and Romulan counterparts have on the events to occur in Delta Rising.
I think quite a few are pointing out that the very radical federation designs might be due to Section 31 or Starfleet Intelligence, with cloaking and unique abilities, possibly just developed in the fast two years (in universe). Might we be seeing Franklin Drake popping around, forcing captains to do Section 31's dirty work?

The first mission involves Starfleet Intelligence, not Section 31. It seems the main contact on the Dyson SPhere in the Delta Quadrant is an Intelligence Officer.
Which makes sense, since Starfleet Intelligence is actually part of Starfleet and the Federation executive, while Section 31 is a rogue element with no actual legal framework supporting it.
Even if comparisons to the Obsidian Order or the Tal'Shiar were made, the correct analogue in legal terms would be Starfleet Intelligence - it's just that Section 31 methods are closer to the aforementioned non-Federation organizations than Starfleet Intelligence's methods are.

That's good to hear. I would prefer that any future section 31 missions treat them as enemies to be eradicated, not as allies. So if our contact is legit starfleet intelligence I'm a happy camper.
Here's hoping that Burgess doesn't turn out to be Section 31.
I could probably handle a mission where we suspect him but then I think it would be better if we then discover that the S31 operative present is someone else framing him and/or Starfleet Intelligence successfully pulls a sting that allows them to capture several S31 operatives.

Section 31 is an official black operations agency within the Federation. Article 14, Section 31 of the UE Starfleet Charter is the legal framework backing Section 31. That apparently carried over when Starfleet became part of the UFP.
Starfleet Intelligence is akin to a run-of-the-mill military intelligence construct. Section 31 is more akin to the NSA. Most everything about it is classified at the highest levels, in the dark, and unacknowledged for political, diplomatic, and security reasons. The only real difference between the NSA and Section 31, is that the Federation entity isn't publicly acknowledged.
The whole "rogue agency" with unofficial "nods" from Starfleet Command doesn't fly. Such would not be tolerated by the Federation government.
Section 31 is very much a government agency. Just ultra hush-hush. It's a clear representation of the Federation's transition from impossibly "white hat" to more of a shade of gray over the course of Deep Space Nine.

What with the ships looking all stealthy and this little excerpt from the Operations Gear Blog: "The Delta Quadrant is a dangerous, lawless place, far from the civilizing influence of the Federation. Under these circumstances, Starfleet methods may have to be modified to accomplish our objectives. "
