Having been back to STO for a couple of weeks, and getting back into a "playing groove" (for the lack of a better phrase, it's random question time.
1) are the Foundary Missions still a good place to earin EC and Dilithium? I know that they used to be (before the fleet system was added).
2) how does one enourage their fleet to participate and contribute to fleet projects if there's no communicaiton between members?
Thats all of the randomness I've got for now.

1) its a fairly good source if you do ivestigate officer reports+spotlight you can get like 3600 dil in 15 min (once per day/char)
2) no coms=no way tbh, i mean you can mail em all, and say ill give you ec and stuffs for contribs, beyond that.....setting contrib requirements on stores, ranks can help
1. not at the same time no. a farming mission doesn't get all the dil rewards. and longer story mission that do tend to have a lot less fighting, but can get dil.
2. if no one is talking there is pretty much nothing that can be done. their guild chat like every other MM) but you can't make people use it. lead a horse and all that. you can try talking and sending mails to people but truth but told sto is more a single player game with a lot of mutiplayer mission then a MMO. most fleets just promote based on total fleet credits earned.
if I stop posting it doesn't make you right it. just means I don't have enough rum to continue interacting with you.

They have been tinkering with the Foundry for a while in terms of rewards. The Investigate Officer Reports repeatable is on a 30 minute timer, so you can really just spend that amount of time actually reading through the dialogue and what have you instead of spamming the F key until the end.
A spotlighted mission grants an additional dilithium bonus. In my opinion, if you want to use the Foundry as intended (spending 30 minutes to scope out someone's work), it's a good source of consistent income.

My fleet is mostly quiet. Sometimes we'll start a conversation going, but for the most part everyone is off doing their own thing. Some of them roleplay, some of them do STFs in the public queues. Some of them do fleet missions in the public queue. Some of them do Foundry missions. Some of them can be seen in the PvP arenas.
I prefer to lead my fleet with an extremely light touch. This may mean little communication, but it also means little drama, little inter-fleet politics, little in the way of purposefully pissing off fleet members with something they don't like.
It's a system that works. I can be 'that guy' and lay down the law when I have to, but for the most part everyone understands they're in my fleet because they want access to fleet equipment, and they know they aren't going to get kicked because they missed 2 consecutive fleet meetings or because I'm a megalomaniac busy-body who finds things to micromanage simply because I have ego issues.
I don't even have fleet meetings. There's nothing to talk about. Everyone knows what needs to be done in order to get projects underway already. I treat people as if they're adults and not children who need to be told what to do.
In turn, they agree not to act like children. I can't say the same about other fleets, but that's how I run mine.
I wouldn't judge a lack of communication as a bad thing, per se. It does mean less of a chance to get pissed off at someone. But if you do want lot of communication in a fleet, I can certainly see how that might rub you the wrong way.
Thankfully, fleets are a dime a dozen, and I'm quite confident there is a fleet out there that is a perfect fit for you even if your current one is not.
1/ There a few farming missions are they're termed in the foundry "Loot-o-matic 3000" being a prime example but these are relatively short and wont pay out the dilithium reward but do offer a reasonable return on EC for what's required to complete them, namely you to sit, point and shoot. But the amount they pay out has been drastically reduced following the cut to equipment values a month or so back. But there are a few missions that with practice will take around 10 mins to complete that do qualify for dil rewards.
2/ This is a tough one. I'm my fleet we normally don't set a rule that requires a minimum donation to warrant a promotion, but people do contribute because the majority of them run fleet gear in some form or other, so they'll need the fleet credit to purchase them. But I'll concede that they're a few members that contribute a lot more than others. We normally put out status updates at least once a month advising people on how the fleets doing, what projects we're pushing on to achieve a particular objective. One example being we recently halted all progress on our KDF spire and directed focus onto the dil mine and embassy and in this case the gamble has paid off. The dil mine is complete and the embassy will be in a few days.
We've also made use of the fleet/Holding messages to inform people where we need resources directing to. But you really need to get the fleet members talking to each other, otherwise your going to face a long hard struggle to get your fleet up and running.

While EC farming got a heavy nerf recently dil farming is at it's easiest point now. STFs, adventure zones both ground and space, dailies like the defera stuff, foundry + spotlight bonus + repeatable officer reports and more.... If you know your way around you can hit the daily dil cap in less than an hour.

I guess i depends on the people... I'm in a good fleet with nice people. We crack jokes in the fleet channel, make group pictures during events (like risa) and so on. Of course we do some serious stuff like STFS and DPS measuring but it's still on the fun side of the game, no crazy DPS or donation requirements to stay in the fleet.
If the fleet's full of people who refuse to communicate or participate then there isn't much you can do about it. I guess finding YOUR ideal fleet is a matter of time, luck and maybe a little trial and error. I'm sure there is a fleet out there that's a perfect fit for you, if not create one yourself and search the people you get along with.
As for the holdings... Well, if people want to have a T5 base to get the "cool" stuff they have to donate, simple as that.

why would people give tons away to a fleet that is dysfunctional? Get people talking. Run something. Give some stuff away (our fleet gives away box keys, mirror ships, and other stuff from time to time, sometimes at random, for participation, sometimes for winning it somehow, etc). You have a mail button to send a in-game mail to everyone, and a fleet channel. Use them. Tell people you will give away a key to the top 3 dil donors over the next month or something. Form up some fleet groups for pve or pvp. Use your message of the day to encourage some donations. In extreme cases, punitive works as well -- lock all your stores until some dil starts flowing, for example -- people may quit, but only those who were mooching anyway, sometimes you gotta clean house of the mooches.
