A misconception is that you need three attack pattern conn officers to achieve gcd on using both ap beta and ap omega. Two is all you need.
Removed the beam overload doff. The bleed through variant gets insta cleansed and 1 ewo gcd isn't going to help much. And since I've freed up another doff slot from the conn officers. I added 2 damage control doffs for eptX cds...you really want your epte/epts running all the time.
Added some traits you over looked...biotech patch and fleet tactician...both amazing pvp traits
Your skills were pretty decent...only a few things I would change due to personal preference
Basically, if I didn't like the way this way flying, I'd swap the lt. Sci for another lt. Engineer and go et1, aux2damp2....or scrap the aux2damps and get two rsp while tossing out the antimatter and getting a fabrication rsp uptime extender. I'd also consider double et by swapping epte for one.
There are a few ways I'd love to try out the bug. My contortrix is rather epic, but I'd still like to try the bug.
My link falls into what you were looking for in terms of tips. The paragraph is some trial and error "what fits you best" builds.

My PvE/PvP hybrid skill tree
PH1/HE2 - people will stalk your omega so they can stop you once it's over.
ST1/HE2 - for fighting sci heavy teams with little help from your own team.
TB1/HE2 - so you can be the one grabbing those pesky hirogen or xindi escorts to slam home a BO3
HE1/TSS2 - for 1v1 or general pugging/learning
Moral of the story is never go into a match with no other options than what is already on your ship. Also keeping a loadout of four DHCs ready to go is helpful.

Without 2/3 damage control doffs you'll really feel that gap in your 2xEPtX cycle

Those would be DOffs, he was asking about his BOffs. So to answer the question, yes two tac roms (embassy SRO), and three nausicaan for eng/sci is the optimal way to go.
I'm not a specialist for escorts, but why are nausicaans the optimal way to go? You can also use 3 Romulans with Superior Subterfuge for + 11.4% defense. Isn't it a decision between more survivability or damage?
Yes one could certainly grab three more embassy roms with sup subterfuge and go for more defense. Most people flying bugs want max damage, which is why I personally considered the nausicaans 'optimal.' But you are correct, it's a choice between more survivability or more damage.
That maybe so but he is still planning to use both EPtE and EPtS without damage control doffs to remove the 15 sec gap.
