If I have two Fleet Engineering consoles that are identical, will the bonus on them be cumulative or will the second console's overall effect be lessened?

Consoles are not recursively cumulative. They combine, they do not stack.

If looking at the neutroniums specifically, each one you add to your ship will return to you less improved resistance. "Diminishing returns"
RCS, the turn buff, afaik, is additive/linear. Not completely sure.
Modifiers, like [HullHP] [HullRep] that affect captain specced skills I think have a diminishing return factor to it.
More knowledgable peeps can clarify better than I.

Only thing with true mmo diminishing returns is damage resistance rating
