So part of the reason to craft now is to get access to item variants that don't exist through other stores. I'd always assumed this meant new [mod]s. I've crafted a handful of items so far but haven't come across any new [mod]s; have any of you come across new additions? Perhaps [arc]?

Yep. I have made a snare weapon (low level) -- it basically adds chroniton to energy weapons, and a second one as well, I forgot already what it did.
I've seen other new mods in engines/shields/deflectors, BUT only in the Aegis UR items. I'm still waiting to see if there is such a thing as a non-Aegis UR deflector or shields.

[PvP Res]: (to self) +5 All Damage Bonus Resistance Rating {this isn't clear if it only applies to PvP?}
The (pen) was on a AP DHC.
A disruptor with pen on sounds interesting tho.
I am guessing they only come with 1x the new mods on, for a min I was drooling over the thought of a disruptor with pen x3. :cool:
