This loadout system is horrible, I agree, disable it immediately or at least give us an option to turn it off.
I didn't even try to use it at first but was forced to because even if you don't ever save any loadouts the system will still switch out your gear, doffs, or boffs from a previous build when you load into a new zone. If your characters never switch ships or adjust their builds at all you wouldn't have noticed this. Now I have to save my new builds as a loadout and load them in to avoid this swapping, but even that doesn't work 100% of the time.
Basically I want an option that will guarantee none of my build will be changed at all without me specifically performing the action.
No, they need to give the option to disable it. I have no interest in using it at all. It does nothing for me. I'm not one of those folks that had issues with switching equipment if I wanted to switch equipment. I did it. Done. Wheeee!
If I want to click on something to move it...this stupid Equip window pops up. If I want to doubleclick on something to movie it to inventory...this stupid Equip window pops up.
I want the option for that window never to pop up that doesn't involve uninstalling the game...
You are talking about the quick equip system also, I think that may be bugged too and would like to get rid of it. Maybe both that and loadouts are messing things up even more.

They have pretty much admitted to only having 2 if that many actual STO developers. The rest work on STO part time. Its just the way it is. There a small developer with other games that are more important to there owners.

The tray getting messed up is an old bug from beta. It does not hit everyone all the time, but it does hit some players often. My tray got messed up before Load Outs were implemented and I adopted a 1 ship per character policy because of it. When the announcement for Loadouts where made, I had hoped it would be a sort of fix for the messed up tray bug. It wasn't. I am back to my 1 ship per character policy because I play for fun and having to rebuild my tray when I enter into a ESTF or what have you, is a rather serious debuff on fun for me.
Anyway, my actual point in responding is; that even if an option to "shut off" loud outs where made available, 1) it wouldn't solve anything as the actual tray bug predates the load outs, and 2) there would be no rational reason to expect the "load out shut off" to work any more reliably then the load outs, or the trays do now.
P.S.
I almost forgot to mention... my "Switch Ship" button has disappeared on my KDF character. I have two ship and if I want to switch from one to the other... I have to go to a shipyard to do it. Not that it matters because switching ships is bad juju for my tray.

All of which would be fine if they actually did something bloody useful during those major updates; I don't see how slightly nerfing phasers or slightly buffing disruptors or AP weapons is any kind of update at all, these things should be minor patches. A major update would be to say "Well, we've buggered something up and now people have to make a new toon and re-level just to fix a bug in what ought to be a basic feature, let's fix that.", now THAT, is what I would call a major fix. Having to put up with this TRIBBLE whilst watching them cradle their crystaline catastrophe baby every other damned week is starting to turn me off, which is annoying, I really want to enjoy this game, I want to love my time with it but I'm thinking about divorcing these guys, though I don't think I'll get my 50% of the holdings.

I or they never said they only had 2 people working on STO... they only have a couple Dedicated STO developers (if any at all) though yes. The majority of the companies employees work on multiple projects. I couldn't tell you how many are working on STO at any given time. I think its pretty safe to assume not many though. The people we know about that work on STO... don't ONLY work on STO. That's the point. They have new work to do on other projects and fires to put out in other games like neverwinter as well.
Its not as simple as hire more... after 4+ years of watching them I would say its management, who doesn't block off dev time to fix anything. I mean EX Cryptic folk claimed to have left over disagreements about time scheduled to fix issues. Comes form ex employees so who knows.
In the end what can you say there are only 60-100 employees in total at Cryptic there not exactly a massive studio.
At this point though I think they should put out a "Random" lockbox a lock box with a chance to pull a collection of stuff form older boxes. (so they don't have to put massive time into it)... and explain that the reason they are doing that is so they can dedicate some Dev time to a season of NOTHING but bug squashing. If they explain it and actually follow though... I will drop $ during the Random box promo knowing that it will allow them to do what the game really needs... FIX the junk already here instead of adding more.

Your wrong, and your lucky. You've not been hit with this bug, or it's considerably older sibling the random tray upheaval mess up (this bug predates the loadout system).
I wonder what your explanation would be for those who have successfully saved loadouts, used them for weeks, and suddenly one day they mess up. How do you do "...it wrong" when all your doing is switching a loadout in the same manner that has worked successfully before, or when your tray just randomly messes up (usually directly after some kind of zoning event) and is arranged in an unusable manner?
For me, loadouts never fix a random tray upheaval. I have to manualy rebuild my tray, and because I use keybinds, I have to ensure I put things in the right place, so I made a speadsheet with my tray layout to use as a reference for rebuilding.

No, there is a bug the effects people, it doesn't effect literally everyone, and it does not necessarily always effect people who do get effected by it; but it does effect it. I've had the system bug on my sometimes... and then it later settles down and works. So basicallly some people are seeing it always, some people are seeing it some time, others never see it. Some people it only effects loadouts, others doffs, other everything.
That being said, the issue is so sporatic and all over the board on what it does that the worst thing they could do would be to shut it down now... best to keep it up so they can track why it is doing it when and to whom. Otherwise they might as well shelve the whole idea).

If pick up a second ship, equip it, set my tray up the way I want, save the loadout for it, every time I leave my ship and come back, my tray is messed up and unusable. Every time. Rebuilding and saving loadouts do not work for me. I wound up deleting my second ship.

Yeah, when it's effected me it's done it with my DOFFs and gone like this:
Setup a doff space set in space, save it... transition to space or a space battle it's fine, doi it again also fine. Then I transition to ground to do something then back to space, doffs reset to like they were before the loadout..... reset doffs again to how I want them repeat.... transition to ground resets it.... then it just stopped and worked fine for a bit, keeping the doff setup in tranistions, then later goes back to doing it again. I did discover sometimes though the loadout is itself saved though it just for no reason unequips it, and merely loading the loadout restores it... but that isn't always they case either.
It seems like somewhere there are database queries which are just not sticking all the time for some reason.
I guess this is one of those times I'm lucky to have no need or interest in a feature. When it comes to different loadouts, I go broad instead of deep. I have a lot of characters, if I want to use a different ship or loadout, I change characters.

Didn't matter that I wasn't using loadouts, but it goofed on me all the same if I didn't have max DOFFs. Found that out when I decided to equip some Ground DOFFs to test something, which dropped me below the 100/100 I've got - and - boom, that guy started experiencing those BOFF/gear issues. Soon as I bought a couple more DOFFs to get back to 100/100, those issues went away. Knock on wood, haven't experienced that issue on any of the other toons and only experience it on that toon if I drop below max DOFFs.
But yeah, I guess my actual beef is with the quick equip thing - wish that window would go away and stop blocking the screen.

Interesting you mentioned the Doff thing, the one toon I have had this pop on sometimes has a lot of Doffs (including having purchased extra doff slots, 225) and seems to get it sporatically. As such it might happen related to my extra spots getting occupies by temp doffs for starbase projects. So I'll have to check it when it happens.

No you're not. I was the same, didn't care to do it, but then my equipment started popping to my inventory and was forced to do a loadout to get it to stop.
