I bought an engineering officer, but he keeps saying there's no room for bridge officers.

Well, it's a battle cruiser, so it's not bad. Depend on your playstyle.

Now, for the last one, (Brigader General), if you want to fly a carrier, buy a mirror vo'quv instead of wasting the ship token on the standard Vo'quv. Even if you do not, Mirror Vo'quv is the best way to fly a carrier. -- make sure you load it up with BoP pets, though.

The anomalies that can be found while doing missions you scan that provide you with different particles and such are the main resources used for crafting.
Those anomalies are also very present in exploration clusters like Tong Nebula, D'kel Cluster and such. There are quite a few types of anomalies that can be collected and used for crafting, check out >this thread< that explains what can be found where. The second post explains the data & anomalies.

Now, in order to craft you need to go to the Foundry in First City on Qo'noS. There are consoles there that will allow you to start crafting things based on your crafting level. In your UI, there is a dropdown arrow to the low right angle of the minimap - select it, then select R&D and you can check what your level is and what you can craft at all times. To do the actual crafting you'll need to use the consoles in the Foundry on Qo'noS anyway.
Also certain higher quality items will require using common and uncommon non-replicable materials that can be bought with dilithium from the vendor that sells crafting materials in the Foundry on Qo'noS itself or via the dilithium store button under your minimap.

ahhh okay. I need to get better at making the anomales match up then, because so far I haven't managed it.

If it helps you can use your arrow keys on the keyboard rather than clicking on screen. It makes it a lot easier and better to do.
