I seem to recall that at one point Starfleet actually experimented with a tri-nacelle design... and promptly put it back on the shelf because of a plethora of issues. This being the case, I am curious as to how the concept has been successfully resurrected.
One explanation I have seen regarding the Galaxy X having three nacelles and the Freedom having only one was that their nacelles actually holds a pair of warp coils. So the Freedom with it's single nacelle would be the equivalent to a TOS/TMP ships having a pair of nacelles.

It's more likely to have been based on the Federation Class Dreadnaught from TOS (maybe canon if a barely legible screen graphic counts).

I doubt that this so called "Dreadnaught" was a regular production in the first place. It believe it was just Rikers way to pimp his flagship he was attached to. That was probably not done to all Galaxys, if even another one.
And it is a modification, they did very certainly not build Galaxys in that shape from the scratch.

The Federation is not the Principality of Zeon. I doubt Starfleet would indulge one man no matter the rank or power he might have.
Plus, the Galaxy Dreadnought seemed to more than effective enough.

They were in a losing war with the Klingon's in the timeline after all. Besides, it's easier to refit a ship than make a whole new one. The Miranda Variant's; and Soyuz Class in respect, are proof enough that Starfleet has a history of strapping on or removing gear for whatever purpose they see fit for one type of ship.

But that being said. I can visualize Starfleet authorizing Captains to perform experimental modifications to their vessels. Geordi souped up the engines on the Ent-D didn't he? :P Obviously, that's different than adding an extra pylon, but still, it was done because Captain Picard thought it was a good idea.
Who knows what technobable reason they cooked up to explain the third nacelle, maybe that 3rd nacelle and the larger impulse engines on the engineering hull were needed to boost maneuverability. The main reason was probably just to make the ship look like it was turned into a badass combat vehicle bristling with engines and guns. I wouldn't mind being able to replace the center engine with a big gun or torpedo pod simply because the 3rd engine seems superfluous.
If something is not broken, don't fix it, if it is broken, don't leave it broken.
There is no console for the Phaser Lance, it is an integrated power that is not removable.
Even so, linking something like that to an item would cause a plethora of issues, not easily dealt with.
Would it be possible to make variants on the 3rd nacelle so that you can have a galaxy nacelle with the venture neck and a venture nacelle with a galaxy neck?
Or also a weapons pod in place of the 3rd nacelle to retain the profile while giving the ship a logical place for dual cannons when separated?
