I have been gone for a few years and sad to say my ship has fallen behind the times. I used to be able to hold my own in ETF's but now I feel like a leech.
I need help from my fellow captains on what I should be aiming for on my ship. To give you an idea of what I have here is my current build...

I will have Rank 5 Omega tomorrow and Rank 2 Romulan.
Anyways any help would be appreciated as I would love to get myself back in the PVE game again.

Always run 2 copies of tactical team (unless you have the cd reducing conn officer doffs). Throw away Eng team.
Your skill spec is all over the place, you could use a more concentrated build. As in specialize in either energy weapons or torps - then redistribute down into tankier skills.
A better deflector/engine/shield set is needed since you're not running a polaron build. Run "Step Between the Stars" featured episode 3 times for the space set (free XII very rare set, fairly tanky).
Get an XI blue warp core with [eff] (efficent), or the Obilesk core from "Sphere of Influence" or maybe if you've been doing the anniversary event get the Dyson ship warp core.
Two attack pattern beta would be better for pve.
Get the Romulan Hyper-plasma torp and the Zero Point console for a boost to your plasma damage - once you unlock them in rom rep.
Get rid of polarize hull for transfer shield strength, as shield tanking is always better than hull tanking.
2 copies emergency power to shields. Unless you have damage control engineer doffs on active duty.
What are your active duty space doffs?
Auxillary power to structural is probably better for you than rotate shield frequency.
If you find that you're dying, always move, even if it's just 1/4 speed forward and back from the target.
Cannon damage is maximized at around 3km or less. Get close to generators, stay far away from gates, tac cubes and the crystalline entity.
You're also generating a lot of threat compared to everyone else since you have no fleet embassy consoles which reduce threat generation.
You don't need 2 tac teams. It comes down to piloting style. Some people need it cycled, others can do without it. In fact, there aren't a lot of people who actually needs it due to piloting. Everyone who runs pure energy boat is pretty locked into it, whether they need it or not.
Oblisk core is absolute garbage unless you switch to AP and fit the beam for its ap dmg set bonus. If you're going to grind romulan rep and get the romulan weapon set, you may as well go for romulan plasma weapons instead of switching to ap.
2 copies of epts runs into cooldown.
There is no rotate shield frequency. He's not even an eng. Rsp can save your hide. Some people like it.
Transfer shield strength is based on aux power, it's not a lot of heal for an escort at low aux power. While polarize hull can potentially be very useful, at least in pvp. It's down to situation and preference.
Your equipment is a little out of date...I'm puzzled why you chose the jem engines and not the rest of the set or the free weapons you can get for replaying the episodes, also why you don't have a subspace modulator equipped.
A good free set is the one from a step between stars. get it! It will hold you over till you decide on something else. If you did the aniversary event and got the ship use its equipped warp core. try to keep that set together, the metaphasic shielding is a free bonus rsp.
Consoles, you should try for actual defence and something that will help up your attack power. If you invest any money in this game get lockbox keys and open boxes till you get 200 lobi and get a tachyokenetic converter, their amazing, you won't regret it! I would run two neutronium and 1 purple mk XII eps. Sci I might take a field emitter and a biofunction or a particle gen. Tactical...well you did it right. Also, you can sub the science consoles out for special consoles, eg, zero point and tachyokenetic converter. strive to get the romulan weapon set.
If you stay with plasma route I would think of getting a romulan or reman 2 piece equipment set, say the deflector and the engine. The 2 piece bonus buffs the plasma progectile's speed damage and toughness. 3 piece set if you go with a cloaking ship.
I have this setup on my fleet defiant, it has never once failed to produce ashes in its wake.
Disclaimer: This is not the best build out there, nor will I claim its the best at laying out hurt, nor can I clam you will blow up borg tac cubes in a 20 seconds or less...let alone survive an engagement with one. I will say IF your experienced enough with this type of build, you can sustain heavy damage output while taking minimal damage and also be able to flit away from the action while still watching your opponent burn until your next pass.

I redid it to show what it should look like with this build, however I didnt touch your skill points. I keep my points all over the place too and I am amazingly effective whatever I'm doing. This build will take soem time to make but it is worth it!
