The number of sets is getting a little overwhelming and the set bonuses in the descriptions seem a bit vague. Dyson Joint Command, Solanae Hybrid, Breen, Jem'Hadar, Borg, Omega, MACO, Romulan, Reman, Nukara, etc.
What are considered the "best" sets for general PvE (not specifically geared towards any specific Strike Force or enemy type)? If it matters, I'm a Fed Tactical Captain and I split time between the Avenger and Armitage.

Obviously this all varies, but I believe the stats etc add up well. I wouldn't waste your time with the Romulan or Reman Set (unless maybe you're playing a Romulan/Reman). Likewise, as nice as the Nukara Set looks, I don't believe that to be a whole lot of use nomore either.
I couldn't tell you about the Breen Set, I've not used it. The Jem Hadar Set seems best suited to Galor/Jem Hadar ship captains using Polaron Weaponry. The Aegis Set is a good default if you're just running STF's etc. I used to have a Fleet Excelsior on an old toon, ran the Aegis Set rather well.
Edit: Noticing you're a Tactical player with an Avenger & Armitage, I'd slap the MACO Set on your Avenger and Omega Set on your Armitage.
Think you named all of them but if I have to choose the Aegis Set - Borg Set is cool one and the new set that comes with a step between stars is a good set rest of it I tried and most off them fail in PVP and STF play or the shields drop much to quick or the engines don't perform well or the deflector is just garbage....
So make your choiche my favorites are :
1. Aegis Set
2. Borg Set Mk XII
3. And the new set ( You have to grind mini Q's to complete the set !!!

Aegis set is TRIBBLE by today's standards. It needs to be buffed badly.
Borg set is gimpy individually, especially the shield. But its set bonuses are awesome.
The new set is mediocre. The saving grace is that the 3 piece portion is easy to obtain, and beats other easy to obtain mission sets.
As far as Rep sets go, I've found the best for my use have been the MkXII Assimilated Space Set, or the Adapted (MACO/HG) set.... The Assimilated has some off the wall regen, so it's good for sustained attack but not very good against spike damage (my Rom uses it on her SCimiatar and my KDF on her Bortasque).... the Adapted MACO/HG has some pretty high spike damage resit but slow regen so it may not hold well under sustained attack (I've occastionally outfitted it on my KDF's Bortasque).
I'm running the Solanae set on my Dyson Sci Destroyer right now to test it out, it seems pretty well off for basic work but really gives neither the shield strength against spike damage nor the regen to handle sustained well without using lots of heals. Though I've made modifications to the Boff layout on her, and with a large availability of AoE effect BOFF abilities the ship can push out some serious damage for how small it is... it's also pretty agile. This is also the first readily maneuverable vessel I've flown of recent so part of my experience may be that. I'm generally flying large whales (Oddy Scim, Bortasque) that can either sit there and just pound targets.
As far as non-rep sets... I find the breen pretty useful. On most toons I've been able to carry the breen set into eSTF's as I grind for rep gear.
