The effects when you're going from one map to another seems to be quite inconsistent in a few different ways. First of all, if you're playing a Romulan character, sometimes you'll get a green warp-out effect, and sometimes you'll get the warp-out color of your ally faction. I would suggest making the Romulan warp-outs (and Fed and KDF ones, for that matter) dependent on the ship class (maybe warp core?) you're flying, not on the faction.
Regarding transwarp, sometimes Klinks will get Federation blue as opposed to Klingon yellow. I don't see how this should be that hard to fix. And also make transwarp more consistent. Depending on how/where you're transwarping; sometimes you'll get a countdown, sometimes you won't, and sometimes your ship will speed away instantly without creating the transwarp conduit in front.
Another thing is when you're warping out, you can see your ship stopped at the edge of the map. It's not that bad for fighters and frigates, but quite noticeable for larger ships like cruisers. And for really big ships like larger Warbirds, it's not even close to convincing. My suggestion is that, the instant you warp out, your ship be made non-collidable so that it can transcend the map's boundaries and keep going for as long as needed until the map transfer is complete.
And could you please tweak the effects of entering/leaving your starship's bridge? If you're transferring to/from a ground map, use transporter effects. If you're transferring to/from a space map, don't use transporter effects. (Maybe have an ever-so-brief cutscene of your captain sitting down in The Chair.) Makes a lot more sense than the captain beaming from his ready room just to get to the bridge.
Now this next thing isn't a fix, just a nice little something I think it'd be fun to see: If you're entering a map while using quantum slipstream, I'd like there to be a flashier effect than just warping in normally. Same for when you Transwarp to a map.
All things I've been mildly bothered by as well. It would add a bit of polish to have these items addressed.
Another thing worth mentioning is transporting with a mixed crew. My Klingon allied Romulan, for example. If my Klingon Boff is among the away team, 4 are transported via a green "Romulan" beam, while the Klingon apparently needs his own red-beamed Klingon transporter.
Can't use the same transporter as my crew. Can't dress in the same uniform as my crew. Allied, but certainly not integrated.

It's been a while since the Klink has been part of an away team. (In the brig for refusal to wear the proper uniform.) Just to be sure, I checked. Green for the Roms, red for the Klink.
Something else on topic here. The warp-out camera. While it would be sweet if the perfect angle could be set for each individual ship, I would be happy if in general it was just "backed out" a bit, so it's not inside the model on many of my ships.
I would like the option to turn off the map transition SFX. Much of the time, the beaming in/beaming out or warp in/Warp out graphic is quite bothersome. In warzones, it leaves me unnecessarily vulnerable to other players who may be spawn camping and trying to ambush players who are entering the map. Other times, when my connection is lagging, the game gets hung up on playing the transition or repeatedly playing it when it should be allowing me to get right into the action of a PvP match or STF.
