I'm gonna get shot for this but honestly I really think JJTrek's theme is my favorite overall. The trumpet part, moreso in the first link than the second, would've sounded right at home in virtually any other Trek, IMO, and if it ever got arranged in a style closer to the TV Trek intros it would easily outstrip them all.
But that and Karl Urban's McCoy were the only good things about JJTrek so please don't kill me.

I have harsh criticisms for JJ Trek, but I never felt the music was an issue at all. It's different and some portions, esp. the end credits of the first movie, had a beautiful nod to the TOS end theme.

I forgot about that actually, thank you for reminding me. Incidentally on going back and rewatching that bit via youtube, it also very nicely illustrates me own statment about how it the '90 theme fits in nearly flawlessly with bona fide Trek music.
