I am levelling up the Omega Force reputation system and 7 out of 10 times when I play Infected or Khitomer Vortex Elite PvE missions always 3 out of 4 of my "companions" sit in front of the gates and shoot Probes and Orbs, leaving me and the other poor soul to destroy the Gates on our own, This doesn't only make the optional quest impossible and forfeits any bonus but it makes the mission incredibly and unreasonably LONG!

Why, why, WHY do people do this?!!!!
one of my friends occasionally plays the game with his chel grett plasma torpedo boat and doffs. he can level both transformers and gate within 5 minutes assuming he gets some basic heals to protect from the gate damage on KA. elite or normal, doesnt matter because the spike damage is whopping heavy. if he had the romulan hyper plasma launcher, he would become even more destructive against stationary targets and ships like the tactical cube when the shield is down.

Great for your friend but that still doesn't answer my question...
but it does give you another insight which does partly answer your question. never rely on others in pug groups to help you out, most are in it for their own reasons and do their own thing. so instead of crying about it, why not get another ship and try another build which can make the job easier.

My personal frustration is with that one guy that seems always present in The Breach that simply can't figure out how to escape after the reactor blows. Every time.

It's fine to be new at it or even to get turned around a little.
What makes me mad is that often everyone is out with time to spare, but one guy who is sort of floating over a hundred kilometers away, and you can see him sort of wandering around hurr-durring.
It's a depressing reminder of how low "average intelligence" must be, and then how many are below that.

This is normally a quick and pain free STF for me. Failed it once when no-one at all was killing probes (shame on me for not even looking to see if anyone was on them) and occasionally have problems with people not keeping their distance from Donatra.
They are AFKing... park in front of the portal gate, set weapons to autofire when something is in range, then go read the news on cnn.com. Let everyone else worry about the transwarp gates.
I never would have imagined... But now that you say it, this would explain a few things I've seen in that stf.
I think I've been afk'ed by such people without realising. I feel violated :P
Less nefarious possibility...
Destroying unshielded structures is a job better suited to torpedoes. Most players are beam bunnies and cannon cats. Maybe they take the probes because that's what they're good at.
The cubes can also be a challenge for some so they might be avoiding them. I have a carrier with elite pets so can solo them easily. But I regularly see players struggling with / being blown to bits by the cubes. I doubt that's fun and might be something the probe fanatics are trying to avoid.
